I have a underground passive mob animal farm for sheep, cows, pigs, chickens and horses.

The thing is I had heard that mods despawn in a underground farm, so after setting up the farm space and placing the fences, I did a test and used spawn eggs from creative mode to spawn in 4 sheep, 4 cows, 4 pigs and then logged out and when I logged back in, every animal vanished.
I'm not sure what I'm doing wrong to cause them to despawn.
This is the very first time I'm trying a underground animal farm as well.
I don't see anything wrong. Perhaps try breeding the animals spawned with eggs. It could be that the egg spawned animals have an inappropriate NBT tag that is causing them to despawn.
I have an underground cow farm that is working just fine in survival in my current world.
I've well lit underground ranch (pit 31w x 32e x 22n,s) with 9 blocks of water above it. I had trouble keeping the chickens in their pen until I replaced the fencing with two high glass panes. No more chicken problem or loss of animals.

Well before I did the test that I mentioned in my first post, I was remodling the interior walls and doors of the of the underground base animal farm and I noticed that some sheep or cows (can't remember which, but it was passive mobs) seemed to have spawned naturally in the pen... then the next day or two, when I logged back into the game, and went through the pen, the animals had vanished. That is when I did a search and found some other people (A number of years ago) having similar issues with animals despawning in their animal farm and in that topic, which I can't seem to find anymore, one of the things I noticed was that the size of the pen as well as the pen's distance to the player was helping causing mobs to despawn.
That is when I did the spawn egg test, because I was NOT going to try to get mobs down naturally as that'd take forever to do.

It wouldn't take forever to get them down there. What you do is make a 1 block drop shaft with water suspended above a sign at the bottom. At the top make a corner by placing blocks on two sides, then just push the mobs into the corner and they will line up with the hole and fall down.

Then you didn't do the drop right. If done properly you could drop animals all the way to bedrock and they won't get hurt. Should look like this on the bottom:
For extra margin for error you could place the water two blocks above the sign so the animals drop through two blocks of water. Just make sure no more than 3 blocks from floor to the block the sign is in (HAS to be a sign, a ladder can kill you). This won't work for chickens which just float down anyway and would just swim on the water, so remove the water or just bring eggs down and throw them until chicken pops out.
I dont know why they despawn, they should be persistent. You can make a farm that relies on them spawning (Which involves getting rid of every grass block in the spawnchunks and killing every animal there) so that you just kill them and more respawns. But that takes a lot of effort.

Does your PC lag or load your world slowly? This can exasperate this issue. Do you have any mods installed?
In the past the world did lag a lot, like every 2 seconds the world would lag... I was in my minecart rail tunnel system. However I upped the memory allocated and the lagging never happened and I have 29 mods installed.

Hmm. OK. The sheep did spawn naturally like I said.

Like 100 blocks in all directions?
Two of the mods I have are animal plus and the other is custom spawns. I'm thinking of deleting the custom spawns... If Animal plus does not use or need it.

I think the safest would be to do each type of mob separately.
For instance: /kill [type=Cow,r=100] should get rid of the cows.
/kill @e[type=Cow,r=100]
--Sorry, I forgot the "@e"
/kill @e[type=!Player,r=100] should kill everything except you but that includes minecarts, item frames, etc.
You have to be careful not to make any typos or you might end up killing everything including yourself so the safe thing would be to take a backup first.
Mobs in pens often either glitch out, or suffocate themselves by getting their head stuck in a wall. Successfully containing them is a matter of building the pen correctly so that they can't get out, and won't suffocate. It's been a while since I've done much animal farming (since my guardian farm now supplies me with unlimited fish), but as I recall, the trick was to put them in a pit lined with transparent blocks. The solid walls of the pit would contain them, while the transparent blocks would keep them from suffocating.
The only animal pens I still have are a mooshroom pen on my island, which is a two-high fence, and a horse pen at one of my villages. Haven't lost any horses, but the occasional mooshroom will mysteriously die from time to time.
So, try a pit lined with fences or glass and see what happens. Also, try naming the animals to see if they still go away. If you lose a named animal, you know it's not despawning and you're dealing with something else.

OK. This is really odd now.
I forgot to mention previous I am running a server and on my server world, is where the animals vanish.
I am unable to get onto my server for another 5 days, but luckily I have a world backup, which I used to test the what was suggested, and well, the really funny but odd thing is that when I tested it out in single player the mobs stayed, without doing the naming
BUT I know that they vanished when I tried it out on my server, before I made this topic.
However when I logged out I stayed around the animal farm pens. I didn't leave the area and head to a different area of the underground base, like I usually do when I log out on my server.
However I'll try the naming the mobs when I get my server back up and running.
If you are playing on a server, there's probably a feature that tries to manage lag (one of the common ways is to force mobs to despawn; mobs are entities and entities cause lag, ergo more mobs = more lag).

But back to your passive mobs disappearing issue. This issue is most likely the cause: https://bugs.mojang.com/browse/MC-2025
Does your PC lag or load your world slowly? This can exasperate this issue. Do you have any mods installed?

And how would I go about doing that?
Looking around on the bugtracker I do see an ongoing open report that sounds similar to your issue:

Yes that's likely it, either see if it has some settings you can modify or just disable it.
