trees can spawn, then terrain is changed underneath the tree in the generation process. Provided your screenie is legit, my guess is that the tree was generated in the chunk, then minecraft decided to put a happy little pond there (like bob ross would), with some 1.1 beachy goodness.

This is correct.
I often find trees hovering over small ponds, which tells me that the trees are generated first. Considering that ponds come with sand now, it's completely viable that sand could appear under a tree.

This has happened a couple of times to me including a tree spawning over lava... Blame Mojang
I once found a tree that grew on reeds. Birch trees are wierd.
