I'm in the middle of building an underground living area with farms and trees etc.
I've had a couple of incidences where hostile mobs like zombies have spawned out of nowhere.
At first I thought it must have been the mushroom farm because it's not well lit so I sealed that off with a door and put in some windows I can see in.
But then a big massive slime spawned in my living room and this area is well lit with windows and a closed door.
I've also had a couple of incidence with a skeleton and spider spawning in one of my houses on the surface and they also are well lit.
So is there a bug where monsters can spawn in well lit areas or is there something else going on like monsters clipping through walls or floors?
If your underground base is at y=40 or below then slimes can spawn there at any light level if it's a slime chunk. As for other mobs, all it takes is one block at light level 7 or below to get an occasional mob spawning. If you have your brightness turned up in the settings, turn it back down to moody and run around and check the darker looking spots block light levels.

My base is at level 13 which explains the slime.
I'll have to go round and check for dark areas. I was thinking maybe it's the tree room. It's well lit at ground level but higher up it could possible be below level 7. Can monsters spawn on top of trees or in thin air?

No they can't spawn in thin air, they need a valid opaque block to spawn on (with the exception of a mob spawner block).
While they can't spawn on leaf blocks, if the tree model has an exposed log block with two blocks of air space above it (like some acacia tree's for example) then yes they could. As a general rule tree's are fairly safe from spawning.
I have seen similar questions asked a few times and I almost asked it myself when I started playing. In pretty much every case including my own, the answer was that areas weren't as well-lit as they appeared.
I'm prepared to bet that the spawns (except for slimes as pointed out above) will stop completely if you just stick loads of torches or other light sources everywhere.
If you're in a slime chunk, there isn't anything you can do completely to stop spawns but low ceilings (two blocks) will at least stop huge slimes spawning. If you've found a slime chunk, consider yourself lucky and turn it into a slime farm. I did that recently and it was simple and productive. Slimes aren't very clever and will just jump off any height. In my farm they jump into a water stream that flows straight into a zigzag line of cacti with hoppers in front of them.
I've put more torches everywhere and apart from slimes I've had no more spawnings.
To be honest I don't mind the slimes as they are easy to kill and give me slimeballs.
Divide your underground area in parts, so you can see where mobs are spawning and light up the room , so the zombies can't spawn there again.
Yeah I've done that now. All different sections are now either rooms with doors and windows so I can see in or are fenced with gates.
Although I think I know where they were coming from now. My friend created a sugar cane farm with pistons. Behind the pistons on one side of the room it was dark as he hadn't put torches there
If you want to stop the slimes from spawning in your base, just use half slabs for the floor. If you can identify the chunk they are spawning in, you really only need to half slab that chunk, to completely prevent them spawning, you'd need to go up through the chunk, half slabbing any caves, etc up to lvl 40

That's a very good tip. I didn't even know half slabs can stop slime spawns.
I'll half slab the living quarters as that's the only room I don't want them spawning in again.

Half slabs must be placed in the lower half of the block space to be unspawnable for any mob. Most blocks with transparent portions on top are unspawnable, like stairs and fence posts for example.

As far as I know, Slimes can spawn anywhere, in any light level. They sometimes spawn on the surface during the day.
As for the skeleton, I have no idea!

I tried it with terrible results. I gave my wife my glasses for a second, a creeper showed up and now my wife is pregnant.

It can't be the trees then. They are oaks and I don't think they have any exposed log blocks.
I'll just add more doors and windows to rooms and check for dark areas.
