The most frustrating thing about them is their intelligence. They should burn up during the day, but, unlike zombies, they seek out shade or water, which is where they are most annoying.
I build most of my structures out of hard blocks, so their thiefy ways aren't an issue here. What really gets under my skin is the way they seem to teleport right in front of my face. This almost always makes me jump a foot.

Do passive mobs count? If so:
No matter how i try, I always end up losing some of these guys, usually from death/escape by wall clipping.
The most annoying animal I have encountered on is the enderman, skeleton, creeper, and zombie pigman. Endermen never leave you alone they always tp to u so u bearly have anywhere to hide. When I have diamond armour skeletons arent annyoying because they dont deal lots of damage but when u dont have armour and only weapons skeletons can be hard to handle, they shoot u very fast and it is very hard to escape.
Creepers are very annoying when u dont have armour on because they could easily deal allot of damage if they explode they can reck ur houses. Last of all the zombie pigman, if u hit these mobs by accident or if u try to kill them ur doomed, if u attack 1 a whole pack will start chasing u and theres a massive chance that u will die, especially if u have leather or chain armour.
Guys armour protects u allot, and helps u allot its important to make a set of any armour.
I had a run-in with some silverfish for the first time the other day. I had a stone-equivalent sword (a Tinker's Construct stone broadsword) and leather equivalent armor (Tinker's Construct wooden armor) and they nearly killed me! They make digging in extreme hills kind of exciting, but they're a big pain regardless.
At least monster eggs aren't hard to differentiate since they break more slowly than normal stone (when using a pick, anyway; monster eggs don't have a specific tool and can even be broken by hand at the same speed). When they're in the way of some digging that I need to do, though, that just makes them less of a surprise...
