I usually only mess with the land when I need to make way for buildings, and when I do flatten land it's usually in a place that's already quite flat. But other then that I don't deforest entire areas, but when I do cut down some trees, I'll replant the saplings.
The only thing I really do like that is that if I ever gather sand or dirt, I have to make it look like the terrain generator could've generated what it ends up looking like. It has to be rounded and follow the curve of the other layers of sand or dirt, and if it doesn't, I dig some more until it does. :3
Well.. Mine's mostly natural, if you don't count my spawnpoint island house that enlarged the island it was sitting on.. and a S=25 pitmine... and a stripped-of-sand beach... and a pit dug looking for sandstone.. and a couple of IC boreholes.. and a crater where two nukes explod'd. Yup. Mostly natural. Oh, did I mention I burnt down a whole forest?
I keep it as natural as possible and for mines i hollow out the stone layers of hills(only entrances visible)
And this only near the building.
When building under sand i only leave the uppermost layer intact(work not visible)

For the most part my worlds look almost untouched. I do setup bridges and things but they aren't very big. I mostly make them from cobblestone for an old world charm of sorts. I've also taken to setting up pyre markers like this to know where I've been.

I don't have an urge to build cities since nobody but me would see them and I have no use for anything larger then a small house. I do want to build mine cart tracks, stations, and "field bases" to keep things at a balance between natural/developed while exploring.
Seldom do I actually flatten anything. I might have one area that's a big fort or cave I constantly build on, but that's about it. Even then, it usually keeps the shape of whatever place I had there on an X, Y, and Z axis.
Hell, I don't even take down trees. I usually get wood from branches.
I prefer to keep it as natural as possible. To the point I try only getting dirt from underground.
Nonetheless, I do use dirt to add mass to a mountain so I can build something significant on the top and have a clean path to the bottom, but otherwise keep everything else intact.
What's the fun of always having a flat surface to build on? There's no challenge in all that.
Let your buildings follow the landscape. If you live in hilly country, let your buildings blend into the flow and ebb of the hills. If you live next to a big cliff, build into the cliff and incorporate it into your architecture. Water? A little over, a little under, weave along the coastline, a few bridges to nearby islands. You get the point.
There's a guy on every server who is compelled to raze every tree, hill, mountain, cliff, water body, and cave flat. As luck would have it, it's usually the guy with the most time on his hands and who always insists on building at spawn. Renders any world as bland, boring, unsightly, and just plain fugly as possible, in the shortest available time.
The only thing worse than this is this + okay, now let's use liberal amounts of lava in our architectural design. Then you can add "dangerous" to the above collection of detractors.
When i find myself in a mountainous region i generally hollow my base out of the mountain trying to leave it as untouched as possible
When i in a flat area i will generally go big and build a fortress then ill basically terraform the area to hide the fortress
I flatten the f*ck out everything within 125 blocks of my spawn.
I fill in the water.
I kill every tree.
I build a wall around it and light up every square.
I try to keep mountains and natural landmarks preserved, but I will terraform rather generously, getting rid of hills, ponds, and whatnot. I tend only build cabins and mountain forts anyway, so the terrain doesn't really matter to me.

I make my creations as unnatural and intrusive as I can. I cut down every tree the eye can see from my spawn so monsters have no where to hide and ambush me.
