This is my old warehouse, but you get the point. Everything is neatly sorted into chests depending on what it is. I keep my building materials in one building, food in another, weapoins/tools in another, etc.
It might also be nice to create an item sorter that feeds to a large (probably underground) storage room. If you want to see how to build an item sorter or an efficient silo (which is just storage), here are some links to Youtubers who have made tutorials on them.
I only use a few chests for armor/tools, food, wood, etc, with most of my storage devoted to the vast amounts of resources I mine while caving, in which case I make a large storeroom with corridors of chests for each resource (for rare resources, multiple resources in one), with blocks of the resource lining the floor.
That is, here is a picture from my previous world showing my coal storage; the signs indicate that the chests are full (you are looking at about a quarter-million coal; 31,104 coal, stored as blocks, in each chest, times eight, plus a bit of a ninth!):
I also have a separate corridor each for iron, redstone, and lapis, plus another with diamond, emerald and gold as well as rails from abandoned mineshafts, and another for miscellaneous stuff like horse armor, music discs, mossy cobblestone and various stone/dirt/sand, as can be seen in this construction screenshot:
(in my current world I made my ore storeroom smaller as I've stopped using Fortune, which I had no point in using anyway, even for rare ores, and only coal warranted the number of chests I fill in the lifetime of a world, and I have a better idea of how many I'll fill)
As many others say, organizing large chests (two chests put next to each other) for storage will rid all the scrabbling to find your items. I find putting a sign or an item frame quite decorative, especially the latter. Getting an Ender Chest to stash your prized possessions like diamonds and such is also recommended, especially for later in the game, when you obtain many rarities. Keeping a little storage room is also handy. Good luck!
At the moment, in any chest that still has some free inventory space so i\I don't have to stop and craft more chests. But that's my modded game. My storage is a mess in that game at the moment--I have about 30 chest/double chest scattered about my homestead. That's not counting the "cobble boxes" (where I dump excess cobble) down in the mine. However, i did make a concerted effort today to make a chest, place it next to the horse corral and place all horsey things--saddles leads, golden apples, and horse armor--in it. It's a start. I just added a few mods to help with sorting and storage--Extra Utilities, TE, JABBA, Buildcraft and Ender IO--but I'm not sure how to use all those and I'm not sure what kind of set up I want yet. I'm making a workshop area in my cellar to mess around with all this stuff. The urgent thing I need right now is to get ores processed and stored in a sane manner so I can actually use them. I thought about adding AE but I felt that all these new mods (I also added Tinker's and Witchery too) are enough for me to get a handle on for now. But I'm pretty sure I want to use JABBA's barrels with an auto sorting system for the food and mined items.

The one I'm facing at the end of that wall will eventually be dedicated to the new granite types when I update to 1.8. (My main world is currently in 1.7.10.) The chests above the entrance to the incinerator/infinite waters source/Anvil & science lab, are still currently empty as of the aftermath of the renovation, perhaps a continuation of the granite when I move to 1.8?
The single chests:
Starting from the bottom, the Ender chests give instant access to weapons and tools, the next one up houses equipment like - crafting tables, furnaces, leads, buckets, and flint n Steel. At the moment there is equipment in there for converting zombie villagers back to normal for my library. The next up house extra stone tools, I needed to get rid of some of the excess cobble I had so I just made an excess amount of stone picks and axes! The top two store bonemeal and then at the very top bones. (Almost full now.)
Galley #1
The first galley to the right of the picture houses building materials on the side that you can see. The first row from top to bottom going: Alpha/Beta logs, Modern logs, Alpha beta planks/ modern planks. The next row along top to bottom: Hardened clay (And it's dyed variant, brick blocks slabs and stairs, glass - blocks and panes normal and stained glass, and then at the bottom Sand (Normal and red) and the various sandstone types. Next along top to bottom: Gravel, snow/ice, dirt, even moar dirt & empty (Currently.) The final row of chests are currently empty.
Other side starting from the mouth of the entrance we have row one top to bottom: rotten flesh, mob drops, ores (except coal), ore related (Doors, railings, rails & minecarts etc - anything you can make out of them.) The next row are empty chests for now except for glowstone chest at the bottom. Next row: currently empty, the last row, from top to bottom: Coal chest, torches chest, the rest are empty.
Upper level:
The first row on the left side above the log/wood chests below are the wood related chest. Top one for signs, fences, gates, trapdoors, chest ladders and signs, Next double chest for doors, final chest for boats. Next row along above the start of the material chests below are clay related - one double for clay blocks n blobs, one empty and the final one clay bricks and vases. Next row along are empty chests except for the bottom one which has more gravel from the chests directly below in the lower level, last row empty currently.
other side:
As you can see directly opposite me, top one is for Nether material, 2nd down redstone and the last one redstone related - dispensers,hoppers, levers buttons, pressure pads and trip wire hooks etc. The rest of the rows back are currently empty but more may expand the Nether material ones. (Separate double chests for Netherrack, cooked nether rack (Brick and and related) and soul sand?
Downstairs (far side):
The longest side stores all the foilage stuff separate ones for each sapling type and each leaf block type. The back one I'm facing are top to bottom: empty, general items (String, flint, pictures etc), pumpkins & jack o' lanterns, cactus, and the rest of other foilage (Vines, grass, flowers etc.

There are many double chests around my house.I keep whatever items I get in any of the chests that have free space. I don't sort stuff as I remember what chest contains what.

It's usually a chest for naturals or wood items, one for cobblestone, one for minerals, one for food, one for armor and tools, one for manufactured things, and whatever else I need.
Just got around to taking some new screenshots of my "warehouse". This is where all my building materials are. Item frames instead of signs and very neatly sorted. Just about everything is upstairs, but there is also a downstairs with overflow cobblestone, dirt, netherrack, and all my colored wool/glass/clay.
I dont have chests,except two at the beggining but later on i break them

Why do I still play in 1.6.4?
