Yeah, I've heard it. I dunno if I'd equate it to a 'mechanical breath' sound though. It kind of reminds me of the sound effect used in the Myst games when you use a book to port between worlds.
EDIT: Actually, after listening to the oggs it's one of the ambient cave noises I'm thinking of that sounds like Myst. breath.ogg and the sound in the video I've never heard ingame.

Well, this has been for months so it might have been in a previous update. It would be interesting to see this ligitimately added, if it is just my brain filling in the unknown.

i remember when i was new to minecraft, and i was so paranoid about everything. the winds you hear are ambience. it plays when your near an at least 3x3x3 space thats completely dark. if you keep on walking over it or next to it, the sounds repeat. i know because ive experimented with this (dig towards the sound and you will find a cave). if you keep on hearing these sounds over and over again in various places instead of just a few specific onces, then you very well may be standing over a cave system thats just near the surface.
as for the dark green creature, its probably just a creeper. if its in the shadows itll appear to be a darker green. theres a shadow bug (idk if it ever got fixed or not) that causes certain places to stay lit as if the sun where still up at night and vise versa, even if its just one block. never seen it happen to a mob, but i guess its not impossible.

does it sound like a portal when u walk by one? those always have whooshing sounds and maybe the game just had a glitch and put the sound right where it is
At first I thought this would be a lot of nonsense, but two of the things you're describing have happened to me too (in fact, they both happened earlier today).
1. I was walking around (it was daytime), and I saw something green behind a hill. I went around the hill, and there was nothing there.
2. I was in a small room in my underwater base (which is well lit), then all of a sudden I hear a moan, I turn around and THERE'S A ****ING ZOMBIE, it scared the **** out of me! I quickly killed it, but I am seriously confused as to how it could be inside my well lit underwater base. It was also daytime.
Established:
It is not paranormal, simply a secret in Minecraft.
It is confined to a few chunks in my world.
More people than me have seen hints of it in theirs.
I am not the only one to hear signs of it.
It is harmless, though it MIGHT spawn mobs.
It does not despawn.
It is from before the halloween update.
Believed:
It is not the Herobrine.
It has no texture.
It takes up the texture of another mob or a block when you vaguely see it in the distance.
You never see it long enough to make out details.
Its purpose is to add an element of mystery, to make you stop and say "What?", and to maybe be a little scary.
Theorized:
In caves, it will recede deeper into the cave when you try to follow it.
It causes even weirder mob activity if you get close to it. (Eion's story, provided it was entirely true.)
If it isn't real:
1.My mind is filling in things it cannot attach a picture to. When I see a movement in the hills, my brain only sees it long enough to give it a color, and even then it might be inaccurate. Seeing another similar movement, my brain fills it in as the same thing and such goes. As with sound, it could be a glitchy set of coincidences or a chunk error of sorts.
2.It should be real.
