To help prevent you from trampling the plant(s) use crouch walk when walking through them. (Though this may not work in SMP from what I've heard, as I hardly play that mode)
Or, you could try making single block wide rows of plants, with a one or two block walking path between them, to help stop you from stepping on them.
It will also help to keep farms a short distance from your main walking paths, to help prevent you from accidentally stepping on them.
I use that design for my farm. Provides more than enough wheat, can't trample crops by accident, and keeps pesky animals out. Only difference in mine is I have a second door that goes to my tree farm, and I also have a glass roof above, just incase.
