i think there should be a few versions of them you can make, the normal passive one, the aggressive one, one that attacks you if you attack them first, one that follows you as a follower, and a tradeable function, making it possible to trade with them.
and finally, you can assign colored "tags" to any mob, meaning, you can make a "blue team", "red team" and "yellow team", and have some be peaceful towards certain colors, and angry with others, so you can make combat scenes, and you can assign players with a tag using command cubes, and assign the tags to animals, the skeleton hating guys, who have a "good" skeleton as a leader, just an example.
Yeah, that would all be great. The more customization the better.
Being able to add trades would be really useful. In addition to just using them as normal merchants, trades could let someone serve as a party member with special powers. For example, if you have someone being followed around by a "Priest" NPC ally, they could have a trade that lets players trade 10 rotten meat for a healing potion.

I'm not familiar with that mod. Does it require the person playing the map to have the mod, or just the creator? I assume the former. That makes it less useful for sharing an adventure map or server with lots of people, since each needs to download the mod.

Step #1 You make the command. You also specifiy how many of the NPCs you want.
Step #2 The other player receives a message telling who asked how many NPCs, asking if he accepts.
By default, each player has his skin "Locked" and thus the command won't work. This is to avoid some players seeing their ski copied against their will.
An option in your command would be used to change the lock on the skin (used for all players), and to change the lock status only for specific players (three states: -1 just use current all players value, +1 always yes / 0 always no).
Why?
1) "OMG THIS GUY IS SO MEAN HE USED MY SKIN BECAUSE WITH MOB HEADS OH YEAH HE CAN SHOW WHAT MY HEAD LOOKS LIKE BUT NOT MY GLORIOUS BODY!"

Yeah, there are some heads created by Mojang so they have no possibility of ever changing. They're listed on the wiki.
Perhaps Mojang could make some special accounts just to store a few various different NPC skins, which people can choose to use if they want something they know will be permanent. Obviously players can provide an infinite number of skins, but a few basic types of characters that could fit in many different worlds would be nice. Knight. Ninja. Pirate. Mummy. Wizard. King. Princess. Townsfolk. Modern soldier. Scientist. Cyborg. Etc.
An additional feature could be changing the NPC's skins through a URL. Therefore, without buying another account you can upload a skin to http://www.imgur.com/ and get the URL of the image and make the NPC have that skin.

Why Minecraft mobs should NEVER have multiple attacks:
- No other PC mobs do. - Mob behaviour is intended to be simple.
Why you should NOT name new "special ability" weapons as "XXX Swords":
- No other swords have special abilities. - Make a new kind of weapon.
To be honest, I don't know. I just feel it would be nice if the clones did more then wander around and possibly fight. Maybe add nbt tags to make them behave differently?

As far as permissions go---how about anyone with a paid account can upload a secondary skin or two to minecraft.net, which the game will use instead of the player's skin when creating a "clone" (maybe using a number value to specify the skin to be used, similar to leaves?). This would allow mapmakers to have a skin that wouldn't change without their permission, and they might not need to buy a new account.
And maybe players should be required to opt in for "cloning", say, by clicking a checkbox on their profile page.
