OK, so this may be a few related things, but I play minecraft on multiplayer worlds, generally with mods, and I'm pretty sure I'm not alone. Sure, singleplayer or vanilla multiplayer can be fun for a while, but I think an awful lot of folks play on bukkit servers. I figure that is why Mojang hired bukkit developers.
So first, please work on making minecraft easier for the bukkit folks to support. Ideally, absorb bukkit itself into Mojang and make bukkit updates as quick as regular minecraft updates.
Second, there are things that minecraft could do to support mods, which I think would make the game more fun for all. Things that would take little effort by Mojang, but which would make things a lot easier for mod programmers.
One example, it is very hard for servers to add any items not imagined in "vanilla." There is a very easy fix.
Each item supports "colors," based on the wool/dye colors. It is possible to have item 265:4 (Iron, yellow), but not currently supported. If those item numbers were "unlocked," so they could be given, but would show as blank items or default to the normal item (in this example regular iron), it would make it a lot easier for programmers to add new items for multiplayer servers.
This means that a "Tekkit," type server could have more metals and ores by using the "color," varients of existing items and blocks. It would allow a "guns," server to used red or black tools as guns instead of losing functionality of existing tools to use them as guns. Or it could allow a "WOW" server to actually have purple iron helmets if they wanted.
I'm sure there are a lot of other ways that the programmers could support bukkit and the mod community. Lets face it, the mod community (and the updates) help keep the game fresh to that older players keep playing (and bringing in new players with word of mouth).
