Once the eclusivity contract with Microsoft ends, Mojang said that other consoles could have support for Minecraft. I was staring at my 3DS, before realising how the controls could work.
D-Pad has 4 directions, up for forward, down for backwards, left and right for strafing.
The Circle Pad could be used for looking around.
Left and right bumpers could be used for hit/mine and item use (block placing, seed planting, sword block).
B for sprinting, A for jump, X for sneaking, Y for interact (open crafting table/furnace/chest, ride saddled pig, milk cow etc)
Select for menu, Start switching (press and then use D-Pad to select any item in the hotbar) or switching screens (I'll explain later)

About the screens, I suggest that at all times, inventory and gameplay are each on either top or bottom. The 3DS only supports touchscreen on the bottom screen, so Start would switch them around.
The touchscreen itself for gameplay can be used to turn around and mine, attack and build the same way the pocket edition does now.
In inventory dragging would be used to move around items, double tapping to instantly put on armor and place items in the hotbar. It would transform into the GUI of a crafting table for a furnace or a chest if that block is interacted with.

The problems I see though is transfering over to the 3DS (could take some time), and if the 3DS has enough power to run Minecraft with any decent FPS.

My thought is that maybe the inventory/craft-smelt-chest gui could be on the bottom screen, and the world be on the top. Minecraft on 3DS is a valid idea... just Mojang will have to do the same thing they did for Pocket Edition due to the limited capability, which is making it simpler.
My idea is mostly the same, just if you feel like it you can switch between the world and inventory for touchscreen.

I had the same idea only I wanted the whole inventory open at all times on the bottom screen and we can use the touch to drag things around and slide it near the top to "Shift click" it into a gui/ drop the item and you could control the top by using the switching method you said but the switching method could still be there so you don't have to align your cursor with everything and just tap on stuff/blocks
I don't think d-pad for movement circle-pad for camera would really work. One is right above the other and I don't think that would be very comfortable.
