At the moment strongholds are awful in my eyes. They always glitch with the surrounding caves and abandon mine shafts Half the time you spend 2 hours trying to find the stronghold so you can go to the end just for a cavern to mess up the portal room so only half the portal frame spawns.
Another problem with strongholds is the lighting that spawns in it, 90% of the time the torches that spawn within the stronghold are glitched and you have to break/replace them to get them to work, this needs to be fixed.
Also i think that the strong holds should have a neat decorated entrance on the surface.
I think the strong hold spawning problem could be fix by making it so that the actual strong hold is alot bigger, what i mean by this is that the strong hold is the same size but it takes up a bigger area which no other things can spawn inside, caves , abandon mineshafts ect.
If you agree with me say so in the comments or post some other ideas you have for fixing these issues

If by "glitch" you mean that they intersect with other naturally occurring structures (chasms, caves, etc), I believe that is supposed to happen. It adds a good bit of variety and adventure to strongholds, IMHO.
The lighting mechanic happens in AMSs as well, I have no doubt that they're aware of it.
Until 1.3.1, I'd have agreed with the surface stronghold entrance idea; always wanted to go exploring and stumble upon a cool, ancient-looking structure. The addition of Jungle Temples satisifed this for me, though. I think the point of strongholds being underground in the first place is that they're difficult to find, after all, there are only three per world. Other than activating the portal, this would make Eyes of Ender obsolete.

I dont think it would make ender eyes obsolete becuase as you said there is only three strongholds per world meaning even if there were entrances to above ground they would be hard to find using eyes of ender would make finding them 100 times easier.
