The NPC villages, to me, were not enough. No one has to agree with me, but I would like to see the following:
Goblins
A goblin village could spawn underground, with a tunnel leading to the surface. Mobs will attack them, but they use bows, daggers, golems and redstone to defend themselves. Their villages are mostly mechanised, using redstone, levers and pressure plates.
They spawn in large caves, and will, over time, dig deeper and expand, until they have hollowed out an entire hill. They light the area with torches, preventing mobs from spawning.
Iron Golems patrol their streets, and they set up barricades as well as moats at the entrance to the cave. They are frequently assaulted by creepers and zombies, and during the day patch up gaps in their defence. Up to a hundred goblins can live in a village at any one time, the population being decided, once more, by the available number of doors. They build huts as they expand, though, with additional doors.
Quests
To me villages seemed pointless, as emeralds were too valuable to spend on what they sold. What if the village AI searched for hostile mobs, or detected when a zombie siege was about to happen, or perhaps it could reward you for getting them supplies. These could be quests that enhance villages. They would give me a reason not to settle two hundred blocks away in case zombies from sieges attacked me.
Tribes
There are hundreds of biomes where villages do not spawn. Instead, they could have 'tribes', much smaller groups that fulfil the same basic function. They would gather wood, stone and so on from the immediate area, and thus sustain themselves. They would only build out of basic materials, and if their households are destroyed they would move and settle elsewhere.
