Since the seas are too peaceful in Minecraft, and I don't really like the idea of sharks, I think there should be pirate skeletons (skeletons in boats) that spawn rarely and torment you while you try to sail away from their friends.
Appearance: Looks like a regular skeleton riding a regular boat. Paddles with one hand.
Attack: Shoots arrows with 150% the range of normal skeletons, 2 hearts damage / insta-kill to a boat, 50% of the fire rate of normal skeletons.
Health/Armor: Same as normal skeleton.
Behavior: Moves around randomly in a boat, avoiding getting too close to land. Sees players from further away than normal mobs do and chases them. Fires at the player while moving and avoids getting close to the player. If boat is destroyed, acts like a normal skeleton. Does not pick up items while in boat.
Spawn: Spawns in any body of water as big as or bigger than a river and ≥3 blocks deep and only in darkness. Spawns very rarely and sometimes in pairs.
Since normal skeleton arrows and human arrows instantly kill a boat, it would make sense. If you're moving fast, it shouldn't be able to hit you unless you're really close.

destoying the player's boat could be a problem. Especially way out at sea. Now I don't have the perfect solution, but one idea I have is, change item behaviour so wood planks float. And add an option to somehow place a floating block at the surface.
I've done the shipwreck thing a number of times in Minecraft, and it just doesn't seem right to go diving for stuff that should have floated. And then you have to dive to the ocean floor just to place your crafting bench.
