I always wanted a non griefed stronghold. You have my support. Not that Mojang really adds any of the ideas here. ~looks at all of the brilliant suggestions of the past~
My opinion is that Stronghold should prevent caves cutting through it. It should allow ravines and abandoned mineshaft cutting through it, but not caves. Also, ravines and abandoned mineshafts shouldn't cut through End Portal.
Made some ideas of what the blacksmith and the dining hall could look like, I'm not too good of a builder, and I tried to stay with how strongholds already look, tell me what you think.
as you can see in the picture a Crypt would be some kind of grave-tomb-thingamajig, the black wool represents monster spawners which has a 60% chance of being a zombie spawner, a 40% chance of being a skeleton spawner. The stone brick slabs represents the tomb, when broken a chest is underneath it, and can have the following;
Bone 4-7 (60%)
Rotten flesh 2-3 (40%)
Emerald 3-5 (20%)
Diamond 1-2 (5%)
Iron ingot 3-4 (10%)
Damaged Enchanted Iron sword 1-1 (2%) [Iron sword can have one of the following; Sharpness I (40%), Fire aspect I (20%), Smite I (60%), and Looting II (2%)]
Damaged Diamond chestplate (1%)

I like it! And maybe the normal dungeons we already find in minecraft could be found connected to strongholds, in addition to the prison rooms they already have.
Instead of mob spawners in the current prison like rooms the stronghold have perhaps they could occasionally have a skeleton head sitting in the corner, now that mob heads are in the game, that could be a way of getting one that isn't a wither skull, as a find in strongholds, another reason to make players want to seek them out.
Strongholds are supposed to be strong, I could see a ravine ripping through the ground or a cave eating through stone during its formation, but surely these strongholds weren’t build so long ago that full fledged caves have been able to eat through their bricks, along with the abandoned mineshafts tearing through a stronghold. If these shafts were made by the owners of the stronghold, I doubt they’d mine straight through their home, and any actual miner should suspect there’s no ore to be find by tearing straight through the inside of a subterranean fortress. Maybe less, or no caves even could generate around the areas of Strongholds, along with mines and ravines, improving the integrity of the building, and they could act as a clue to allow an observant player to guess there’s possibly a stronghold nearby, without the use of an ender eye. See this thread. Ruins are exactly what their name suggest; ruins. They are not supposed to be perfectly intact. Even randomizing the rooms and adding more rooms does not make up for the random aspect created by caves and underground structure intersection.
There are three end portals but that doesn’t mean there has to be only three strongholds, perhaps they could be found more often (though still extremely rarely) just without a portal in them, and the ones lacking portals would probably be smaller than the ones withI do not agree with the concept of generating multiple portals in a single stronghold. In a temple like in Zelda, do you expect there to be 3 boss doors? Smaller strongholds are fine though.

I meant there could be three stronghold that have a portal, three separate strongholds with a single portal each. And then other than those three with a portal in them there could be an unlimited amount of strongholds that do not have a portal in them. Sorry if i confused you.
I also came up with some idea for how a throne room could look, like I said I'm not an architect and someone might be able to make a better design for one.

I found a stronghold once..cleared it out to make it a livable place, patched the holes etc. I made a workroom to do the smelting etc. Thats exactly how I made my workroom look lol...except the anvil because the version I was playing at the time didn't have the anvil in it

I don't see why we need to make minecraft a blocky final fantasy.
Witches, magic potions, enchanted swords, dragons, three kinds of animate undead, and two types of mystical glowy energy dust are already in the game bro. A wizard's study with an enchanting table would be boss.
I really like this suggestion in its entirety and I like the concept pictures too. They should definitely be edited into the OP. The crypt is also a great contribution. If anyone has played Herobrine's Mansion by Hypixel, you'll know just how sweet an underground tomb can look in Minecraft.

But at least his has some justification, where your hatred for adding it has none. It would make logical sense that the building that has Enchanted loot in Chests, Libraries, and a portal to another dimension (read: Magic) would have some kind of a room with Magic related items.
All you are saying is there shouldn't be a room that has something that is already in the game because of some kind of hatred for magic, then you talk about how it makes it a blocky Final Fantasy (which it doesn't, because an Enchanting Table and crafted gear with random Enchantments is something that no Final Fantasy game has ever had) and say you want to go pick on kids at a Renaissance Fair, which from what I have seen after attending several, rarely have anything to do with magic besides stories, which is basically just like how we treat magic in the modern world.
All I'm saying is, he has justified reasons for it being added. You have unjustified reasons for hating it, and several nonsensical arguments to go with it.
Back on topic, I like the idea, and I liked Dwarvenhero81's Crypt. But I think it should only have one Spawner, and it should be under the Half Slabs that represent the grave. That way it would be hidden for an added challenge and it would make a bit more sense. Perhaps the room could be a bit bigger with several graves, and the Spawner is hidden beneath one of them?

I was thinking, to remove the spawner, instead if you break the half-brick slabs a buffed a zombie or skeleton pops out (60% zombie 40% skeleton) buffed as in being fully armored and geared.
