So, this is gonna be lengthy and open to tweaks and changes. Plus, this is more like several ideas compiled into the main one. Please, bare with me...
The Idea
A Ghost Town would be a rare town that spawns in the biomes similar to Villages, but instead they have no Villagers, Farms, Torches and there is alot of damage to the buildings (the Well can be included but it would have to be dry and damaged). Now here's the kicker, it can ONLY be seen at Night (more on this later). During the day, you just see landscape, but when Night hits (real Night time, sky is COMPLETELY black), you can see it. In addition, there's a new mob (Ghost), that meanders the village. These can only be seen at Night as well, and are VERY dangerous to encounter as they can kill you very easily. The amount of Ghosts depend on the size of the Village and they spawn within the Village and within a certain radius. Killing a Ghost yields a new item, Ectoplasm.

Ectoplasm is the most important and baseline of the entire idea alone... It has 4 uses:
Weapon + Ectoplasm (via Anvil): 'Smite V' Enchant
Tool + Ectoplasm (via Anvil): 'Phase I' Enchant
Block + Ectoplasm (via Craft): Phase Block
Awkward Potion + Ectoplasm (via Brew): 'Potion of Phasing'
The Smite V is obviously to kill the Ghosts faster as Smite = Bonus Undead Damage. The Phase enchant it to Harvest the Blocks that can only be seen at Night (known as Phase blocks).
Phasers set to stun!
Phase Blocks are Blocks that can only be seen at Night. (Time: 14000 - 22000). Their appearance is normal in the Playing Field. In your Inventory they have a Purplish Text (similar to the Golden Apple). You can only place them at Night. Attempting to place them during the day will do nothing. Remember, these blocks can ONLY be harvested via Phase enchanted Tools.
Molly, you're in danger!
Ghosts only spawn near the Ghost Towns. They can spawn within the world all tho VERY RARELY and should be approached with caution:
Bonus: Not Affected by Weapon Knockback (Standard or Enchanted)
Bonus: No Collision
Drops: 3-5 Ectoplasm (Not affected by Looting)
So, from the stats, we can see that attacking a Ghost early on would be fatal unless prepared. With no knockback from weapons, the Ghost will constantly damage you until you or it dies.
I can teach you how to bottle fame, brew glory, even stopper death...
Potions of Phasing allow you to see and place Phase Blocks during the day. Now this is something I'm not 100% on suggesting, but for many players, waiting until Night to place you're Phase Blocks can get old quickly if they don't have cheats enabled, but I do get to use another Movie Quote. :3

The 'Generate Structures' engine might need some work as Normal Villages currently spawn unevenly and even cut into Terrain. This could be an issue when Ghost Towns get generated and the player would notice large square cutouts in the landscape.
Oh God Why?
It's COOL! That's why! Honestly, this adds a whole new level to exploration at Night. So, for those safe Day Explorers, time to get out your armor. Plus, this adds to fun and cool effects and tricks that affect your builds when Night Time comes around.

These are items that I highly encourage feedback on.
01 : Collision During the Day?
I suggest no, collision would give away Phased Blocks. However, when Night hits and the Blocks spawn in, it'll cause Player Suffocation if they are stuck within the blocks. (Similar to teleporting into solid earth)
02 : Double Block Placement?
You know you'd try it... Place a Phased Block at Night and then a regular block by day... Shame on you! I have 3 suggestions:
Better Suggestion = You can't place a Block where a Phase Block sits.
General Suggestion = Can place Block, but consumes Phase Block.
Worse Suggestion = Day Block is Hidden, and revealed when Day returns.
So, if you placed a Phase Block and it's day and you try to place a Block, it'll either not work or if room permitting, it'll attach to the side. I know that's a huge reveal, but who's gonna go around placing test blocks everywhere.
Blocks would consume Phase Blocks if placed during the Day, this keeps them hidden, but we run into issues of destroying an Rare Item and we know those griefer people out there would do this. Plus, some of us are forgetful or clumsy. : )
The latter is worse because it would require more game memory to hold 2 blocks per coordinate per world. Minecraft would then require much more memory than before. Probably, Double the memory of the Chunks. However, if they did find a way to incorporate it effectively, the idea of Projects morphing from one design to another depending on the Day / Night Cycle is very cool.
03 : All Biomes?
Yes, and the Phase Blocks are changed to the Sand Biome like a regular Village would.
04 : Why at Night? Why not Light 0?
This is actually on the Fence for me, but I'm leaning more towards the Night Suggestion. It has a set time for the Blocks to Phase in. Light levels require In-Door, Underground, Shaded areas to work. Maybe if Minecraft supported Dynamic Shadows and a Player had a Holdable Light. Personally, I'd rather be able to place Phased Blocks regardless of Light Level.
05 : I don't see what I could use Phase blocks for...
Castle Gates (Open by day, Closed at Night)
Ghost Bridges (Sneak into Moated Castle and run away with your princess using the bridge the guards couldn't see during the day)
Hidden Chests (Conceal your belongings even more with the cloak of... um... Daylight)
Your Very Own Truman Show (Concealed Fences, Walls, Entire Towns)
Late Night Gaming (Redstone Circuitry) * I know 1.5 is coming, but that don't work underground.

No, they are safe as long they are not phased in.
09b: Isn't that OP?
Well, you can't use the items while they're not there either...
09c: What if a Blocks with Phased Doors / Pressure Plates / Tracks / Torches / Redstone + Items / Rails / Frames / Paintings / Plants placed on them were removed during the day?
Suggestion 1 : Once Phased Blocks phase in, they check for correct placement and break if needed.
Suggestion 2 : They break when the Block breaks like Normal...
10 : How does Creative Mode work?
I figured it could be a Toggle-able button in the Creative Inventory Screen.
11 : What about 'Give ' Command?
Old Parameter: Give <Player> <Item ID> <Amount> <Variant>
New Parameter: Give <Player> <Item ID> <Amount> <Phase> <Variant>
35 hearts seems pretty... umm... overpowered. Did you place into consideration how long 35 hearts would take to widdle away? What of the chances that someone accidentally stumbles into a ghost town?
What if more than one ghost comes and attacks you? Also, removing knockback also mitigates running attacks which are supposed to provide increased knockback. Don't you think heavy damage and knockback are enough?
Nut Bunnies... That was so backwards.. I'll edit that in a sec. (Supposed to be 35 HP / 17.5 Hearts).
What of the chances that someone accidentally stumbles into a ghost town?
It's the same as finding a village, if not slightly less, so early findings are less likely, especially since the game starts on Day Time.
What if more than one ghost comes and attacks you?
Be Prepared... It's like fighting more than one Enderman, you can die pretty quick from that if you're not careful. Remember to take armor into account when reading Damage.

What I want is for the Phase enchant to be able to mine through everything to mine ores. But the items would just stay in the pocket where the ore was, and you have to manually go get it so it's not so OP. Maybe it still is, though, but it's just a small idea.
Honestly, I would rather Phase just be a potion effect that allows the user to phase through certain block types for a certain amount of time, but only like 30 seconds, and you can't go through floors or ceilings, just walls. Also, no using items or placing blocks while phasing. Blocks that would be immune could be liquids, Obsidian, Lapis Blocks, Netherrack/brick, Soul Sand, End Stone, and possible more to prevent it from being OP. It would still likely be OP though.

I think you guys are missing the term Phase in Gaming...
Phase (Gaming) is where data exsists in a level that the client cannot see until the server gives the Okay. In this case, the blocks are there, just not visible until Night Time. Yes, Collsion and all that come into account. Phasing does not mean to pass through objects in this cause, but how data is handled in the Client.
I really like the concept, but the phase thing is what I'm worried about. Mainly because unless you change the way blocks are coded, you would need to essentially make doubles of every single block that can become a phase block. That's a lot of effort for what is essentially 1 structure.
I develop games myself, for something like this, just the phasing engine would have to be built, which is simple, just there's a struggle to get it Scenarios part perfect (Lots of If/Then/Else). In the Scenarios Section in my original post, I listed how the Give Parameters would change. Basically, all the blocks would have the Phase Parameter added and the engine would check to see if it was visible when Day and Night hits. I don't know Minecraft Code, but say a block code looks like this for Jungle Wood:
block.id = 5;
block.variant = 3;
block.transparent = 0;
block.emissive = 0;
block.maxBagStack = 64;
block.texture = 199;
block.tool = tool_axe;
block.harvestTime = [3, 1.5, 0.75, 0.5, 0.4. 0.25];

So, the idea is simple, just getting the issues listed in the Scenarios are the challenges of implementation.
