A ley line is a mythological feature of nature, a connection between two places. It has been used as just a line of the power of the Earth, a way to define boundaries, and ways to travel vast distances in a single step throughout many different stories and novels.
So how about that transportation?
I would imagine that ley lines would be a great addition to the game, with the sort of mystic things we are already getting (id est enchanting, dragons, endermen, and various magical paraphernalia). As a method of travel they would be very useful allowing players to travel to quickly.
A ley line would be marked by a generated structure, a gate of sorts, either a hill with a flat, smooth cliff rising out of the ground, or a large and ancient looking oak tree, with roots spreading out (I have not decided yet, give your ideas in the comments).
Whichever structure is chosen would have a unique block someone on it's surface; either a special oak block or a special stone block. This block would be unbreakable.
Now, to actually use the ley line you would go up to this special block and right click it with an enderpearl. The enderpearl is consumed, and you are teleported to the assigned gate at the other of the ley line.
The player will not be able to know before hand where the linked gate is, and will thus have to deal with the randomness of where they might end up.
Yes, nether portals are usually useless for teleporting. But this suggestion doesn't work very well, either. For starters, why do you need an unbreakable block? It just means you won't be able to customize your teleporter.
Another reason this mod makes customization difficult: the teleporters are generated with the map. That means that you could get lots of crappy teleporter destinations ( like on an island in the middle of an ocean) and that the player has to build in accordance with the teleporters instead of the other way round. I, for one, would rather use nether portals or minecart rails, because at least I can choose my destination.
Decent idea, but needs work. I understand the tele-block has to be indestructible, so you can't just get easy teleporters. A few things should be different though. To start off, there should be a couple different ley-line structures, for more variety, and each ley line structue links to another one instead of the middile of nowhere. Otherwise though it sounds decent.

I like you idea of having more than one structure, and will add pictures of them soon.
I did actually mean for them to link up to each other Ley Line Gates, sorry if that wasn't clear in the OP
