I think of the commands on a bukkit server lol.
OT: /nether(on/off) and /end(on/off) temporarily turns them on or off. players can't be in them to be turned off.
valor can you add a spoiler with command that are already in the game to the OP so people can easily check if their idea is already in the game.

/hpos1 and /hpos2 selects the block you are looking at as a position
/select (circle/sphere) (radius) selects an area
/protect protects the selected area preventing others from building in that area
Im Sorry If Someone said This Before but i Think It Would Be Awesome if Mojang Upgraded Commands. Like Instead of writing /give (playername) (id) You Could Write /give (me/playername) (id/itemname). Also It Would Be Better if It Was Like Searching Google: Instead Of "Command not found Wright /help for a List Of Commands" it would Be " Did You Mean Gamemode? " or something Like That. So Basically making command Easier To Use.

I somehow forgot /afk for servers.
Here are some that would be nice for admins:
/disable (playername) Would block a player from using any commands.
/enable (playername) Would enable a player to use commands again.
Theyre kind of pointless but would help with troublemakers.
/View- Sees player inventory and able to edit it (Op only)
/oplist- See whos Op on the server
/bring- like in single player commands, it brings entities towars you in a curtain radias.
Hope you like these ideas.
