Just a bit of a thought thats a tad complicated yet simple that focuses mainly on water that would diversely affect the game possible in long running worlds and servers.
Water will have five contamination levels (Perhaps more later on. )
It will be contmainated over time from things being killed or damaged in it. Possibly laying certain block types in there can contaminate water as well, As can dyes. Perhaps even wearing enchanted equipment into water can have "magical residue" leak off the equipment and contaminate the water. Though that is not likely. As will the "Evil" of undead monsters who survive in water during the daytime will seep into it.
The contamination will "Run" in directions. If you have a 5x5 grid of water. The direct center may be a fully contaminated block. Then the surrounding blocks may be corrupted. Then neutral blocks will border those and finally partial blocks there. The water would no longer be pure at this point. The contamination if continued would eventually turn it entirely into a fully contaminated water bed.
Effects of contamination:
1. Pure water is just like water we have now.
2. Partially pure water's color would be normal with specks in it. Its effect would be unable to be used in potions due to lack of purity and would need to be fully purified.
3 Neutral water is palish. It would have the chance to make nearby animals and crops "ill" or sickly and would have a small. ( say 5% ) chance to make fire spread instead of put it out. Neutral water will evaporate on contact with lava.
4. Corrupted water will be gray. It will be stagnant and would have a 15-20% to make animals, crops, and even trees sickly and ill which would kill them off and make them take damage. Along with that, The water itself is now corrupted. The fish are like pirahnas and may attack you. ( A silverfish type of mob but water based. ) and squid will also attack you now also. If they hit you, theres a % chance you will get covered in ink and be slowed farther movement wise until you wash it off in neutral or above water or stay on land for a certain amount of time.
5. Contaminated water will attract mobs to it Especially zombies and skeleton archers. It will "Burn" players who swim in it and have a 60% chance every so often to kill an entire radius of crops, plants and animals. It cannot be picked up in buckets as its so contaminated it would just eat through the iron. At this point contaminated water will become a slime like black block and speed up the contamination process of any corrupted blocks nearby.
6. If a contaminated water block is left for too long. It will eventually form into a wraith-like entity that would rise out of the block as a special mob and be extremely aggressive. It would only beable to be defeated by ranged weapons, splash potions, or "Burying" it in a sand/gravel trap. You could defeat it with a sword but its severe contamination would make all but a diamond sword and armor lose durability much quicker than normal. ( 10x more? That way its an incentive not to rush it without diamond armor and sword making it more deadly. ) - The wraith like entity would also put any water block it wanders withen a 3x3 square of into neutral water. And all neutral water would have a 30% chance of going corrupt.
Purification of water:
Sunlight:
Water can be purified by letting the sun hit it naturally. ( The slowest form Once it hits a corrupt state the sun can no longer reverse it. However it can stop it from going contaminated without outside influence unless 2+ contaminated blocks are adjacent.)
Potions of healing:
Throwing a potion of healing into water will reverse it two states backwards along the contamination chain. A fully contaminated water block however will only move back to corrupted.
Movement and absorbtion:
By picking up the contaminated water in a bucket and letting it run over land without contact with other water blocks within 4 blocks of the source, Every 10 seconds from a pure state will purify it slightly. Sunlight must be touching the water at this time and no grass nor snow may be present. It must be on an area of bare dirt blocks.
Addition of water:
By adding a pure or partially pure bucket of water to a worse stage of area, It will clear six blocks in a pentagram shape. The pentragram being five blocks and the drop area being the sixth. Once reduced back to a neutral state the sun over time without farther contaminants can bring it back to a fully pure state.
Purposes:
A new game mechanic that will severely affect small to medium water areas. Bring in a new mob and a new mini-boss/boss. and make the game a bit more challenging. On top of this it will require hidden bases with an underground farm to have running water or vent water. And or switch out with fresh water every so often to prevent contamination.
It could also make one hell of a trap should you fill an area with corrupt water and then turn it fully contaminated and seal it off letting those wraiths take form on an unsuspecting victim.
I do not believe it would be that annoying personally. - It would take a rather long time to reach a stage of full contamination. And in oceans due to the huge amount of water it would pretty much always stay 100% pure.
This would be very, very annoying after a while. Who wants their mob grinder that uses water to spawn some super powerful enemy, that is impossible to defeat without a bow/potion?

Water gets "Contaminated" by certain actions and purified by others.
The more contaminated water gets. It affects the surroundings and the player.
Eventually contaminated water becomes a boss/mini boss that kicks you around if not purified.

On Topic: Well this idea seems more like a pain if you have to constantly monitor the water around you, and what about oceans?
