Inspired by my own mob, the Fisher and the Ocean Content Expansion and some other fishing buffs, I had a very simple idea to upgrade fishing. Okay, I was also inspired by fishing in Pokemon and Harvest Moon.
Fishing Rod changes:
In addition to boots, on a registered "successful catch" there's a chance that your fish will actually be a pair of damaged Leather Boots.
Fly Fishing Rod (fishing rod + hook)
Advanced rod has improved catching odds --1:200/tick (standard is 1:300 per tick).
In addition to catching Raw Fish, there's a chance that you will catch Raw Salmon (restores 2 shanks), Raw Crawdads (3 shanks, 25% chance of poisoning), or damaged Leather Boots.
I want there to be some more combat utility in fishing poles, too. Turning the fishing pole into something like a whip or flail would be really cool.
Didn't Dinnerbone say he was going to improve Fishing? As for whip/flail, they could use the planned spike block in the recipe, and for whips idk, maybe make the normal fishing rod take a hook or an iron ingot and you get a whip with current recipe?
More fish seems like a good start, and the idea of fishing up non-fish items is something I like.
Possibly with a 'bait' option to try and reinforce the chance of the desired item could be interesting. Thinking more "Dark Cloud/Chronicle" here. (Though if we can get a use for rotten flesh as bait to snag fish, I'd be really pleased.)
One idea that struck me while writing was "Nets", use a lot of string and you get a block or so of netting, place it down and it'll slowly, but reliably, catch some food for you. Useful in the early stages of the game in particular, where you can put one or two down in a river and go off to complete your house knowing you don't have to bank on apples dropping to get food before sundown.
Fishing so far feels largely unimportant, it's a tad dull and the reward is minimal. A simple wheat farm gets you bread, mining gets you more xp and materials.. staring at a screen for a couple twinkles of xp and a raw fish.. well, you have to either want the achievement or be looking into obtaining a cat to make it worth it.
One thing to consider which would make the game a lot more interesting, I think anyway, would be fish found in certain biomes. Salmon can be found mostly anywhere, and could take the place of the standard "fish". Trout are river fish, and thus not in ocean biomes.. What fish live in swamps? Something totally different? Maybe shrimp are the pick of the day, small but each "catch" nets you two or three! ...Or is that a net thing? The possibilities to expand on the current system are massive!
The difference between most probably being as significant as steak versus porkchop. Minimal, but an interesting difference in what's otherwise a complete summary of every kind of seafood out there as "Raw Fish".

...and I'm rambling. But I want to fish!
Catfish would be a good swamp fish.
I also think it would be cool if certain water blocks near the surface were "Fish blocks", with a few fish swimming in them, and these blocks yielded fish automatically, or more often.

You could use fish for catching squid
