After reading about the new terrain-generators I realize the lack world height altering without just raising the floor of a flatworld, my idea is:
A way to alter ground-level-height as a feature in regular and large biome type worlds, not flat-worlds but with all the structures and biomes intact.
Imagine a world with 64 more blocks of underground-goodness! Ore percentages and cave-generation simply adapt to the custom height, and from there everything is up to the player to explore these new levels of caverns, having to search a bit harder to reach the lower levels and the sweeter ores.
Perhaps make it a slider, maximum 64 blocks higher, and 1 block thick ground being the lowest possible alternative. This would not be the same as the flat-world generator, as I am thinking of a way to alter the height on a regular world with biomes and structures.

Trees, grass, strongholds, lakes(water and lava), dungeons, ores, and mineshafts. If you so desire, you can just add the code used for mountains and caves at the end of the preset code.
Love the idea, was thinking about it myself for quite a while. You should also be able to edit the water height. Default is 64, but say, set it to 65 and you'll have quite a few puddles scattered around. 67 and there would be shallow lakes EVERYWHERE. 70, and going through a jungle would be like a mangrove forest. Mountains would be the only safe islands. It would be an epic challenge.
That's a really good idea!
