Well the problem is that most rivers aren't wide enough for these villages to spawn on, and most lakes aren't big enough either. The only way for these villages to make sense from an architectural point of view would be on beaches. From a programming perspective I think it would be hard to make houses spawn properly along a coastline. Furthermore I think to make these villages beleivable you'd have to have the villagers riding in boats and throwing fishing lines. If all that worked though, I'd be right behind it. Until then, you'll just have to make your own.

What if all NPC villages had a main economic mainstay with different types of villages offering different products? What I mean is, say one village offers mining related products and is themed around mining where another is themed around fishing and boats, another would be themed around a sawmill and offer wood products etc. Here's a better idea of what I'm suggesting:
Village type 1: Mining town.Villagers trade diamond , iron , gold weapons, armor and tools. Extreme hills.
Village type 2: Farming town. Villagers trade all growable crops and these villages have fields of wheat, melons etc. Found in plains.
Village type 3: Ranching town. Villagers maintain livestock pens and trade beef, hides, pork and chickens. Plains.
Village type 4: Harbor town. Villagers sell squid ink, fish, spounge and craft boats. Found near ocean biomes. Beach.
Village type 5: Sawmill town. Villagers offer all types of wood related iteams. Found near forests.
Each village would have a specialized building. mining - blacksmith, fishing - harbor, woodworkers - sawmill, farming - marketplace, ranchers - stables. Some larger villages might have 2 or more of these building types and thus a more diverse selection of goods.
