So before you defeat the ender dragon the "loose" objective of the game is to find a kill the ender dragon, however, after you destroy him nothing really happens. I propose that after the ender dragon dies an invasion of some sorts happens in the overworld woud happen. Say nether portals open up all over and begin corrupting the over world, or perhaps with the death of the ender dragon another dimension is able to launch an attack on the overworld? Zerg esque type corruption and such.
This would be just to offer more of a challenge once you defeat the ender dragon. Of course if you don't want this to happen upon defeating the ender dragon there could be an option upon world creation to disable it.

And why after defeating what I assume is the biggest evil in the game would evil then become more powerful and have nether portals start popping up everywhere like we're playing Oblivion?

Correct me if I'm wrong, but there isn't any lore that says that the ender dragon is evil. Just because he is hostile does not make him evil. So there could be a possibility that the with all the crazy pylons and such in the end that another dimension could be unleashed with the collapse of all the power in the end.
If this was implemented, I would never fight the dragon. All that time you spent making a beautiful house, gathering the diamonds to fight him, and the enchantments, the mob systems, etc would all be gone.

According to natural law, "The thing that attacks you is assumed evil". But, this would also be really difficult to enable methinks, but, there is a possibility. If returning to the Overworld creates a chunk reload, then Nether Portals can spawn more.
why would evel start puring into the world if you kille the evels leader (the evels leader is the ender dragon) if evels gona pur into the world maybe it should be befor you kille the ender dragon and when you destroy the ender dragon the evel will stop coming. and i am not suggesting this
