Alright, so I'm putting this out there. I was at the theater the other day and somebody mentioned something that triggered this idea. I then talked to another minecraft buddy about it and I refined it a little bit. This is rough, but I think it would be a nice implementation.
Moldy Stone
Any exposed, placed, stone block has an extremely small chance of developing a mold. This would be an overlay, sort of like the breaking animation. It would develop in stages, maybe three or four. Once it develops, it has a significantly higher chance of developing farther on the block and spreading to other blocks. It would look pretty ugly, but otherwise have no affect.
A machine built out of stone and then left to run would be fine, nobody would have a problem with it growing mold. On the other hand, one would want to catch mold early if it develops on a fancy structure.
After a block develops mold, it is still breakable. Once it is broken, it drops as a normal block and can be re-placed. The idea would be that mold, if caught early, wouldn't be much of a problem.
Decaying wood
Wood, similarly to stone, would have an extremely small chance of developing rot. The only difference between mold and rot is that once rot reaches the final stage, the wood disappears like leafs. Once wood goes beyond the first or second stage of rot, it will not drop as an item when broken. To combat rot, one would have to make sure to catch it early, or an entire structure will have to be rebuilt.
This would be a very annoying thing, especially with the wood rot. Many people, including me, include wood in their buildings, and a single wood block that has rot could destroy a large portion of a home.
Anyways, no. Wood rot will completely screw over all wooden structures in existance, not to mention villages. And stone mold is just unsightly and unneeded.
I don't like the mold but I like the wood idea. But the wood idea needs changes, so when the wood gets old it gets a bit of a drier color. The wood would only do this when it is never used, what i mean is if the wood is walked on lots it will not rot. And when it gets rotten it won't break, but when you break it it breaks faster and drops a rotten board. They could also make a custom creaking sound when walked on.
That's just my idea
I like the stone/cobblestone developing mold, and the wood getting dry, but if Mojang added this, what about wool? That would deteriorate when it gets rained on. I guess.

Eh, as mentioned, it's not really useful, and will really just annoy people more than it will help the game...
