This suggestion is essentially me suggesting that we get more editable chunks.
First off, any edited chunk should just be named "Custom" versus a normal biome name like Jungle or Mushroom Island, so as to not cause confusion. When you open F3, you can obviously see what biome you're in. If it's a chunk that has been edited from the vanilla defaults, it would garner the title "Custom".
So, what I want us to be able to edit:
1: What kind of mobs can spawn naturally, hostile and passive (All creepers and pigs, only Ghasts, etc.) Slimes and Magma Cubes are exempt from this bit.
2: Whether a biome is slime or not. We can already do that, but you'll see why I suggest this later.
3: The ability to add infinite potion effects to biomes.
4: The tint of the biome. We could have a red hell tint, the blue overworld tint, or the dark Sky biome tint.
5: The color of the water. Normal water or the lovely swamp water.
6: Things like Grass, Leaf, and other biome specific colors. Each item: From ferns, to tall grass, and more, would all be editable separately. So you could have desert grass and swamp colored vines.
7: Whether you can grow big mushrooms in it or not.
8: Allow biomes to be edited by the y value instead of chunk by chunk. For instance, you could have a Superflat world where layers 63 to 256 are all mushroom island, but everything 62 and below is sky. Or, you could have custom biomes.
9: The ability to edit how far lava and water can flow. You could have water that flows for 4 blocks, or lava that never spreads at all from its source.
10: Ice rules. The ability to edit what happens to ice. You could have a biome where water could freeze, but upon breaking doesn't yield water. Or a biome where ice does not form but ice can be broken to yield water.
11: The ability to edit the drops of the mobs. Wolves that drop steak. Zombies that drop diamond blocks. Skeletons that have a Power X bow as a rare drop. Charged Creepers that drop double their normal gunpowder. You get the idea.
12: The default light level and the kind of light it's lit with. You could have a biome with a warm light level of eleven, or a biome where it's a cool light level of 5.
All of this would go under Superflat customization, and could be edited through third party programs like everything else. Now, vanilla applications... most of these have none because most of these are edits. But there is a change to the Wither now. When the Wither dies, the chunk he's in becomes a "Withered" biome. Plants can't grow, it has an infinite Wither effect, and nothing but Wither Skeletons spawn in it.
Now, some of the more technical details. The biome acts like a spawner. While it doesn't just churn out mobs like a spawner, it can spawn mobs with potion effects, custom armor and weapons, you get the idea.
An example of what you'd be able to do with this sort of editing capabilities?
A nether-tinted chunk that can spawn Blazes and Creepers naturally. Both the Blazes and Creepers have Resistance III, and the creepers are charged. The grass is the color of Jungle Grass, the vines, leaves, and tall grass are the color of swamp, and the ferns are Mushroom Island. Mushroom Cows spawn naturally if you have mycelium in the area. The area is affected by an infinite slowness and blindness effect. The water is a swamp color and does not spread at all, while the lava spreads 6 blocks. Ice can be created and upon breaking does yield water, but again, it does not spread. Higher up in the chunk, only Ghasts and Ocelots can spawn. The grass, water, and lava is all different, and can change at the drop of the hat. Each and every block could be another biome. The Ghasts drop 10 Ghast tears upon death, but they have an Instant Health effect on them, making them harder to kill. Big mushrooms cannot grow in this biome. Unlike the lower biome, this biome has an Overworld tint. Unlike the bottom biome which is dark as it should be, this biome is lit brightly with what appears to be light from invisible torches.
