Although many change were made to villages in 1.3, none of them addressed the constant glitchy generation, doors not touching the ground, and general ugliness that came with villages. Many desert villages are submerged or floating on water, and I have even seen a desert village's only wheat farm clipped into a pyramid. This could be fixed by adding a feature to villages that flattens the area where the village would spawn. This way, villages would spawn on perfectly flat land and have all buildings in the right fashion.
Another problem I have noticed is related to iron golem spawning. Instead of spawning when 15 villagers are in the town, 1 iron golem should spawn for each village border. Because AT LEAST 1 village border spawns around each village, this means that a village, no matter how small, could always have at least 1 iron golem. If the iron golem in a village dies, another one should spawn in around 1 day/night cycle.
The above fix may simply cause iron golems to wander away from villages and get trapped in a ravine somewhere. This could be addressed by generating an invisible line around a village that iron golems could not pass. If an iron golem tried to pass the village border, it would simply turn back. Obviously, this border could not take the type of a special block. The gme could simply generate a special type of air that iron golems could come in from, but not come out.
Finally, a problem I should address is that zombies often spawn inside a house, impossible for an iron golem to get to. To fix this, each house or structure in a village MUST generate a torch. This shall make zombie seiges easier to defend against, with zombies only spawning outside a village.
New Structures: (Please note that these structures may have been suggested before)
Farmhouse: Instead of generating open farms in a village, farmhouses should generate. The chests inside of a farmhouse will contain wheat, bread, and seeds:
The farmhouse itself:
Pigpen: The pigpen generates near Farmhouses and contains 2-4 pigs.
This is a good idea, and I support, but every village generates with exactly one well at the centre and no others (at least I think so) so fountains and the 1 golem per well thing is useless.
Well, well, well... I've seen a rather large village with 3 wells.
Support.
I think there should be some code added that prevents other structures from generating too close to villages (like desert temples).
Only thing that I don't really like that much is the fountain.
Why would the villagers build a fountain?I think fountains are more like a city thing, simple villages have no need or time to build fountains.
Now that this suggestion fixes the gen glitches, i think that jeb could add some aesthetical stuff to villages.

Support very much. I think 1/5 villages should really be more like a city, perhaps with a castle and two dungeons underneath? It would certainly add to the willingness to search for/occupy a village.

2 dungeons would be a bit op, and what is a castle underneath?

THIS ISN'T MILLENAIRE! Make a farmhouse, but in the style of the other huts and it doesn't have a attached wheat field. Fountains are dumb and useless. Remember,in those villages nothing is there for the looks. I agree that the terrain should be flattened. Doors also sometimes spawn inverted side and houses generate without torches or stairs.

I don't like the millenaire mod. I am not sure where you got that, as I never suggested villagers to be more interactive. Attched wheat fields look better then wheat fields without houses, and fountains ARE NOT dumb. I have never seen a town on a server without a fountain.

It seems like you could do a lot more with the village perimeter block (the air surrounding the village). Instead of having 1 iron golem spawn per fountain, have one spawn inside each village perimeter. Right now villages are just part of the natural world so mojang can't customize them much, but if they add the perimeter they will be able to do much more.

Ok! Updated op!
