Shipwreck:
Wooden boat underwater, 4 small chests with diamonds, iron, boats, fishing poles, raw fish, and unknown ingredient for water breathing potion.
Tower:
15x15 roundish tower, with 3-15 levels. First level has chests with coal, bones, etc and a silverfish spawner. This increases to chest with diamond and emerald blocks and 2 creeper spawner, 2 skeleton spawner, and a tnt pressure plate. Could have ender chest at top level to save stuff in case of death.
Quary:
A descending 2-wide stone brick stairway with 40 or so limestone and 60 or so granite blocks among the stone brick in the walls. Staircase starts at ground level. Way to add these blocks without frivolous crafting recipies. Limestone could be used for Sky Dimension portals, same shape as Nether portal, bucket of water to "light".
Creeper Hive:
5x5x5 chamber, walls of green and black wool. Two creeper spawners, one chest with 2-4 creeper spawn eggs, 10-20 gunpowder. TNT under spawners. Always around level 30.
That's the challenge. Should it be easy to get spawn eggs in survival? Have to kill any you find from above or afar, light up quickly.
It's not really a challenge. You go inside, the creeper blows up the chests and the TNT, the TNT blows up the loot and the spawners, and you're left with a pile of rubble and your lifeless carcass.
First of all, there shouldn't be spawn eggs in survival at all.
Secondly, there's a reason there are no creeper dungeons.

The tower itself sounds alright, but let's not carried away with the chests now. I think NO chest should give the player diamond or emerald blocks. The ability to get mob spawners that way is inarguably overpowered. The Enderchest shouldn't be there neither.

Why not spawn eggs? They get used up each time, just kind of a bonus. This would often be exposed to caves (like dungeons), so a bow would make this very possible to beat.
There should not be any spawn eggs in survival mode. Spawn eggs are just tools for creative only so that mapmakers don't have to go chasing after some zombie or creeper to put in their map and people who are just messing around on creative don't have to look for animals they want to kill. They are not materials, or even stepping stones to get something else - they are merely creative mode tools.

The shipwreck has been suggested before.
The creeper hive would be destroyed almost immediately upon entering. Creepers must have very inefficient housing methods.

I've heard of ships in water, but not shipwrecks. Thought of this when dungeons were added...
