Sorry, you can't use a Ruby or Eye of Nether more than once. This is to prevent players stockpiling different enchantments into a "library" making the system no longer random.
But then what's the point of this at all? Unless rubies and nether eyes had insane enchantability or something, this is just unnecessary enchantment by proxy.

Not really. If I understood this correctly, then I'm guessing if you get an insanely great enchantment for the ruby, you can use it for another tool. It's really just for making sure you get that enchantment. If you get the Nether Eye thingy, then it's absolutely guaranteed you'll get the three enchantments instead of some other random ones.

The nether eye can have up to 3 enchantments. Even so, a ruby or nether eye has just as much chance at getting the enchantment you want as the tool you wanted to enchant in the first place. So like I said, unless rubies have an enchantability that's through the roof, there's no reason to enchant one of them then enchant the tool with them.

I really like this idea! Great way to store enchantments, but not too easy to set up. I shudder to think of what kind of monstrosities you could make with this and the tekkit mod comp.... ENCHANTED DIAMOND PICKAXE FACTORY
Horrible idea. It's trying to do what ADD (all dem dimensions) is doing and completely screw up and change Minecraft by adding extremely bizarre and sudden features. We need to improve the nether, not just add to it.

I mean, it's so useful in so many ways. Plus, to balance it, it's just as rare as Emerald. So stupid! Plus a rocking Eye of Nether that looks insanely beast and very useful? Ugh, give me a break. This actually takes Enchanting to the next level. Ugh.

No, they shouldn't be found in deserts. First, deserts are much
too large, making it easier to collect rubies. Second, riverbeds are
often where gems settle down after mountains cough them out.
Emeralds are naturally found in metamorphic environments, which explains why they are found only in Extreme Hills biomes. (mountains)
Rivers generally tend to contain sedimentary rock.
Other than that awesome idea.

No, there has never, ever been a sandbox game with a story or ending... except Grand Theft Auto... and Saints Row... and Red Dead Redemption... and Crack Down... and Assassins Creed...
This would make it awfully difficult to enchant items. Having to find so many of them and all.

I don't see the problem with just having enchantable books. It costs more (according to Dinnerbone, much more) experience, requires an anvil, and is less likely to give you something you want (will produce any enchantment, with no way to control whether it is a tool, weapon, or armor enchantment) than simply enchanting something.
