I'm sure plenty of us have built houses on top of mountains, only to have clouds cut straight your house or just low enough to make it harder to see. Some of you may be saying, "Just turn off the clouds!". Well, I like clouds. So I have a suggestion that would fix this nuisance.
Instead of phasing through anything in their path, why not just go around structures? Let's say you have a house, and normally it would just go straight through the walls and float peacefully through the whole home. With this change, you could think of it like how a table saw works: The wood moves toward the saw, and as you push it closer the saw cuts through the wood. It's the same concept as what I'm proposing with clouds.
I like the idea of the clouds moving around structures to keep them less annoying.

And they should remove turning clouds off in case you make a secret cloud base, although I have never made one before, it would be helpful for those who make them.
Not to mention that turning clouds into an actual block - and making them "move around" obstacles - would require a great deal of processing. Much more so than water, in fact, since water is practically stationary compared to clouds.
It's a nice idea, but not plausible to implement.

How about this: when a chunk is loaded, a cross section bitmap of blocks at cloud level is generated (updated every time a block is updated at cloud level). This bitmap is then used as an inverse mask for the cloud level, so clouds aren't rendered where blocks are.
