So,imagine,you build a Nether portal,and a few days,you log back on,and see that the area near the Nether portal has been changed,first,it rains less,and large mossy cobblestone pillars pop out of the ground,sometimes.
This idea will make Nether portals a danger to make,let me explain to you more in stages.
(Notice,this will be for underground too,as most houses are above ground,so the above ground will be damaged.)
Stage One:Raining becomes rare,and animals around the area are rare.
Stage Two:Mossy cobblestone pillars come out of the ground,and sometimes have a spawner on the top of the pillar. This happens above ground too,and near the portal,so if its underground,it wont matter.
Stage Three:Ghast sounds,and pigmen noises can be heard,but they wont be in the Overworld yet. Mob spawns become more frequent,and villages near the area above ground become scarce,some are left abandoned,leaving only a few.
Stage Four:Pigmen can be spotted,villages that are abandoned become occupied,and ghast noises become even louder.
Stage Five:Ghasts can be spotted,and begin to occupy the overworld skies,making the world burn.
Stage Six:The ghasts become stronger,and can be hard to defeat. Imagine a lets player,going outside after hearing ghast noises,when he sees a ghast,he goes inside,while the ghast goes near the house.
Stage Seven:The underground becomes a safe haven for people,but the above ground world is like the Nether,torn and almost destroyed.
Stage Eight:The final stage,glowstone grows in the underground,and in cliffs,too.
Now,you can easily stop this. A boss in the Nether. I imagine a large creature,made of stone,with his main ability to cast spells. He would be able to summon raged pigmen,and can block attacks with a secondary weapon,a shortsword. After defeating him,you gain a large orb,a orb which shows the world you have explored like a map. One side is the Nether,and the other side is the Overworld. If you right click it,you suddenly get teleported to the overworld,and the Nether beings disappear into the Nether,with all glowstone not placed by you disappearing also.
Also,once you defeat the boss,you gain a staff,which is powered by nearby fire,such as torches. This invasion/event would make Minecraft interesting,and adventures would be more frequent. It would also involve strategy.
I was thinking of adding mob corruption,but then again...perhaps the overworld mobs that are hostile could act as food. Infact,I think Silverfish could be food,that give 1/2 food. then,you would have to cook the food,which would take a while. It would make surviving underground survivable,but not all that survivable.
Yeah,maybe if you create a portal,right before you activate it,it says:Do you wish to proceed? You may not know what happens after creating a portal..but it is dangerous. Or something like that,maybe it could be optional.

A player is lets playing,suddenly he sees a army of ghasts,he runs inside,panicking,he activates his safe room,as the ghasts unleash fire upon his wooden house. He stays inside his safe room,when ghasts continue firing upon the house,when the safe room is the only thing left of the house,he leaves,and sees ruins of his house,and the village,lava pouring out of towers...

Seriously though, I think you structured your idea in a very nice and creative way. I have a few questions though:
Will the boss be available to kill immetiately?
Can you expand on the staff? I don't think it's really necessary, I think you should keep it as simple as possible.
How do the overworld mobs, both passive and hostile, react to the nether mobs?
Have you considered the huge amount of lag when a whole forest, jungle and swamp will be on fire simultaneously?
Other than that, I like the idea, it adds a well-needed challenge to minecraft. I have a suggestion, feel free to add it to the OP if you like it. It's similar to your idea, as in going in the nether leads to challenges, although this is permanent. What if after entering the nether, there will be a small chance of Nether Slips to spawn? The Nether Slip would be a horizontal nether portal spawned on the floor, through which ghasts come out. The Nether Slips are found in cave systems underground, from a certain level onwards, and to close them you'd have to either flood it with water or mine the obsidian. From the moment you enter the nether, these will spawn as rarely as cave spider spawners, and there can only be one Nether Slip at a time.
The hostile and other mobs would probably be retreating. There could be more mobs underground then before.
The staff could perhaps launch a orb of fire,and perhaps the lag could be dealt with by a new fog feature (I think it was removed) and the boss could be able to be defeated after stage five,or six.
Right... Look, i like the Mossy Cobble and rain/livestock rarity ideas, but... if we wanted a barren wateland full of hordes of the living dead and othe demonic spirits, then we'd go to the Nether itself.
