Ever wanted some textures from a texture pack and not others, or to mix and match two texture packs? How about adding Advanced Texture Pack support, where instead of simply selecting an available texture pack we can have an additional option to mix and match textures from two or more texture packs!
For example, say I didn't like the texture of Glass and wanted to make it easier to see through with an edge but no shine in the middle. I could find a texture pack with such a texture for Glass (so I don't have to draw it myself), drop it in the texture pack folder (as current), and then say "Use default except for XYZTexPack's texture for Glass". That way I don't have to mess with texture files which many don't have the skills to do and I don't have to bother with sites that try to do that for you that, in my experience, mess up many more textures than you tell it to load.

I don't see why Mojang should be catering to people who want to have specialized texture packs. There are already programs out there that let you mix your own texture packs -- and it's not hard to cut and paste your own textures between packs and make something you prefer. This just seems like you want Mojang to cater to lazy people who aren't willing to take the time to do something simple.
I don't see why making something simpler and native so it works right makes this a bad idea. Having a texture pack shouldn't require image manipulation skills, just as having mods shouldn't require skill in coding Java - neither of which are skills that all Minecrafters have.
As for my own experience, I tried doing exactly as I suggested in the example using one of those websites, and it messed up my inventory screen, making it the one needed for the Aether mod - which I did not tell it to do, and made it nearly impossible to equip and unequip armor. I uninstalled that attempt at my own texture pack immediately and have been living with ordinary glass ever since.

You don't need image manipulation skills to create a compilation pack of other peoples textures, like you suggested. You can do it by putting each terrain.png into an image editing program like GIMP (which is free), using the selection tool, highlighting and copying over to the other pack. It's simple and anyone with an hour to spare can easily figure it out.
Your own experience does not encompass EVERYONES experience, and you cannot base a suggestion when it is something you think is only useful for a very select few people.
You are also trying to change textures which affect a MODDED game, which limits the amount of people with this problem even smaller, making it even LESS useful to have. Specific mods changes the position of the "boxes" in inventory screens, and you cannot expect Mojang to code and cater to people who are trying to change around textures that specific mods use.
Sorry, but this is a bad idea. You can either use one of the many packs that support the Aether mods and other mods, or you can live with the default packs.
No, the thing is the texture pack the site made changed to use the Aether inventory screen, when i did NOT want the Aether inventory screen. It changed much more than I wanted. I have NEVER used the Aether mod and I don't think I will.
