When I first played Minecraft and my first tree grew I went afk while standing by it for about half an hour. When I came back, the tree didn't grow a single meter.
This was disappointing.
I suggest trees grow over time. Bonemeal would simply advanced a tree to the next stage. These are the stages and their AVERAGE lengths. Leaves would retain their semi-randomness. A sapling is considered Stage 0 and would last 3 Minecraft days on average.
Trees only grow if NONE of the blocks have had a block update near them. If there was even a single block update the tree can no longer grow. You might want to re-design your farms. This is for some slight balancing.
Blocks would be spawned or moved similar to pistons. If the tree simply gains something in height every block will be pushed upwards [number of blocks] by imaginary pistons. A block of wood is added to the trunk at the bottom. Branches would simply be spawned directly onto the tree. As if another tree sprouted sideways off of it.
Oak Trees
Apples aren't dropped until Stage 3.
Stage 1
The tree's leaf canopy would be a single block off the ground. Essentially the smallest possible tree. Lasts 1 Minecraft day on average.
Stage 2
The leaf canopy is 2 blocks off the ground. Lasts 2 Minecraft days on average.
Stage 3
The leaf canopy is 3 blocks off the ground. Lasts 3 Minecraft days on average.
Stage 4
The final stage that I need to say in detail. This stage and each stage after it adds one block in height and either a branch is added or an existing branch grows by 2 blocks. Bonemeal only works up until Stage 5. This is capped at Stage 10 so we don't have hyper trees. This stage and each stage after it lasts 7 Minecraft days.
Jungle Trees
Jungle Trees are special! For balancing the leaves won't drop cocoa beans until Stage 3!
Stage 1
The Tree's leaf canopy is 3 blocks off the ground. Lasts a single Minecraft day on average.
Stage 2
The leaf canopy is 4 blocks off the ground. Lasts a single Minecraft day on average.
Stage 3
The leaf canopy is 6 blocks off the ground. Lasts 3 Minecraft days on average.
Stage 4
The leaf canopy is 8 blocks off the ground. Also gains a single cocoa pod on a random spot on the tree. Lasts 7 Minecraft Days on average.
Stage 5
The tree is now a large tree with a trunk of 2 blocks in diameter. Gains an additional 3 cocoa pods at the mid parts of the tree. Has the top part and 2 'branches'. 4 jungle saplings in a 2x2 square which are bonemealed will instantly create this. So that mechanic is still unchanged. However if a tree starts at this stage (thanks to 2x2 saplings) there will be no cocoa pods. Last 3 Minecraft days on average.
Stage 6
The final stage. Simply gains an additional branch, gains 3 blocks in height and gains another cocoa pod.
Birch Trees
Birch trees have the least stages.
Stage 1
Leaf Canopy is 2 blocks off the ground. This stage lasts 2 Minecraft days on average.
Stage 2
The leaf canopy is 3 blocks off the ground. This stage lasts 2 Minecraft days on average.
Stage 3
The final stage has a leaf canopy 4 blocks off the ground.

I'm not sure how to have the Pine Tree growth work. Someone can suggest something for this one....

I like it. It would make sense to add this system, particularly the stage caps, because they're much like how sugarcane/cactus doesn't naturally grow above 3 blocks high.
Still, I could understand UnileggerDripper22's viewpoint. Considering his profile picture is a creeper (one of the most unrealistic things in Minecraft) I get his message.

Interesting, well thought out, but not gonna happen. We don't need everything in minecraft to be realistic. This isn't earth as gertrudestainmcf said. Trees are fine as is.

Yeah, sure, it's an OK idea... but it's not fitting. Minecraft isn't Earth, and for those reasons not everything has to be so f*cking realistic.
