I think it should be NPC mineshafts that the NPCs mine in, you can find chests in there and they build i larger and larger, but only in a 80 x 80 area. In that area they can dig down to bedrock. (With a elevator to each level or somenthing) They will take the recourses they find.
I think merchants shops that Merchants sell and lives in as Trading. They will find all the recourses self or the player will give or trade them. They will generate a price of how many they have of that recourse.
The players recourse price will generate with how much they need that recourse.
The Smite will generate tools of ores and sticks. (Or wood and stone) And armor!
The NPCs will gather the food self, in gift or by trading. They gather them in 4 methods.
The Farmers will be gather wheat, melons or pumpkin.
Hunters will gather leather, pork, feathers, eggs and everything else that friendly mobs drop, and if they have bones they will tame Wolfes or Cat with Fish.
Fishers will gather fish. The villagers will have places for mobs to live, with that I think sheeps and cows.
They will milk the cows and sheer the sheeps. When it be too many of them, they will kill them.
The towns should growing, from some buildings to many buildings. The buildings will be bigger and bigger.
When it is 10 houses they will have a mayor. Go to the mayor house to give gifts.
Gifts will give better friendship.
It is another way to gather friendship, Quests. Everywhere in the village, even in the mineshafts it will be NPCs asking for help. It will be a ! over they heads and you left click to talk (In a guy)
You will get higher friendship bigger the quest is. The biggest quest you will find in Churchs and the Mayor house. The Mayor will give quest such as community with other villages and rescuing Miners.
QuestPoints QP should also bee.
People will go to church, someone rare, someone often. The Priest will give quests to stop the nether raising. It will be like a story. In the last mission of the Priest story you must go to the nether.
He will also give normal quests.
Community. They will trade and give gifts to other villagers. Or war. Then they will need soldiers.

The Player will have ranks. They bigger it with Community, gifts and quests. Or lower with fight or stealing.

It's mostly good, except Minecraft should never have Satanic references. Also, mineshafts should be very rare.

The story could still involve a demon in the nether, but it just shouldn't be a real theological demon. You should mention the rarity of village mineshafts, people will call it OP otherwise.
Also, every village should probably have a random questline to kill repetition.
