I'm thinking i might just post up idea's as i come up with them on this topic, starting at 001 and finishing at 999 (not saying i'm actually gonna come up with 999 idea's but it's a good challenge, and if the idea has been suggested before, sorry for repeating :))
Idea 001: well suited to the most recent updates and snapshots:
I was watching my friend play today (only because i can't get it for myself ) only to find that when he cut down a tree in a swamp biome he got an oak sapling and wood.
I was thinking that maybe they could develop a Swamp Tree, with like Swamp tree saplings, leaf blocks, and planks(Half blocks, stairs, etc) in their own unique colour. Possibly a greenish-brown colour.
And while i'm on the topic of Swamps, you could make it that using bonemeal in Swamp area's will cause mushrooms and grass to pop up instead of grass and flowers. And increase fog on swamped area's to give it a more swampy feel.
One thing that is annoying is when you finally get to a stronghold, only to find that the looks of it has been destroyed by the continuous generation of mineshafts or cave systems.
I'm not saying to get rid of them completely, i'm thinking maybe the chunks that the Stronghold is generated in could have a 'Barrier' to make it that cave systems or mineshafts don't interfere with the Stronghold. But in doing so, it would cause one more problem, proper entry.
This can also be fixed, when the Adventure Update came out, there was talk of above-ground stronghold ruins. Maybe if the stronghold finds the top surface of the land above it and creates a ruined entrance into the Stronghold itself. If this was implemented maybe you'd be able to get around a Stronghold without running into a hole in the floor from caves or mineshafts, or a tear in the corridor from a canyon.
Stronghold's just need to be set to the highest or the second highest priority on the generation scale. Abanoned Mineshafts could either be highest or second highest. While I'd like above ground entrances, I'd rather they stay aways underground and not have such entrances.

I love using redstone but when i get around to making something including it, i want to be able to play some kind of music.
So i'm suggesting that maybe they could have redstone activated Jukeboxes? so then you don't need to put the disk in yourself everytime. Another thing is they could make the records repeatable if you do something to the jukebox.
I just think the Jukeboxes in the end aren't really as exciting as they could be, they need more features, not new songs.

It works just like the regular Obsidian Portal, but using Crying Obsidian, and it doesn't take you to the Nether. Instead, the CO portal would take you to the Skylands.
As for obtaining CO, i guess you could either craft 8 buckets of water with a piece of obsidian like this:

I'm just throwing this idea out there, not so sure on the crafting method, but what's your opinion on the CO portal to the Skylands?
Aggre, meaby make so it starts when it get a redstone signal, and to restart you give it annother signal, or that it repeat all the time if it got a torch or wire conected to it.
And I suggest adding some type of que. that you can put several music dices in it and it plays them in the order they are placed, and if it got a signal, loping the music forever.
yeah, like a new window that has slots for disks, and when the redstone current is connected, it will continue to play through each of them in the order you place them in
