Hello everyone, (SCREW YOU GRIEFERS!) and these are my personal ideas (and anyone else who wishes to post ideas) of Minecraft Bosses that could possibly be integrated via mod or otherwise. There is a possibility of plot integration which I will mention under the Bosses.
Zombie Boss - A very basic boss, perhaps it destroyed your characters village in the beggining (thus the motive for revenge) - His advantages (to be fair) I believe should be slight movement speed boost, ability to spawn 5-10 zombies per minute in addition to being able to rally zombies within a certain area of him when engaged to the player and finally him having a size advantage of perhaps 3-4 times the size of a regular zombie so that players would be able to distinguish him from regular zombies
Plot Point 1 Upon defeating him, a sign should be dropped that states something like: I was acting under the Order of Ender and the Skeletons. Another sign was also dropped that states: Follow the Moon by Night and the Sun by Day for the Resistance awaits. Following the direction of the sun and moon leads you to a fortress, in which you are initiated into the Resistance receiveing equipment for your first task, kill the Skeleton Boss. Once receiving directions to their base you begin your journey towards (preferably in a mountain biome to give the skeletons a little advantage) their base, in which skeletons gaurd as a kind of sentry. Upon entering, 4-8 skeleton spawners are present in a courtyard-style area. Upon destroying the spawners, a gate opens and a Black Skeleton walks out.
Skeleton Boss - His advantages are the ability to rally any skeletons present in elevations within a certain distance below him, the ability to place 1-2 skeleton spawners per minute, and the ability to fire arrows in 3-round bursts and has the size of about 3-4 skeletons
When his health goes below a certain point, spiders descend on your location and carry the Skeleton Boss away, leaving you at their base (perhaps with chests for looting?)
Plot Point 2 Upon returning to the Resistance Base, you give your report on what happened, and is given a new task of killing the Spider Queen (yes, I know there is a Spider Queen mod) for breaking her agreement of Neutrality. Once given directions, you journey towards(preferably in a LARGE cave) the Spider base, and upon entering the cave you are ambuhed by cave spiders, resulting in your death. Upon respawning, you find yourself suspended in cobwebs over a fire pit being guarded by 2-3 spiders. Falling into the fire pit alerts the spiders of your escape, and you notice that there is a chest with all of your gear inside near one of the walls in the room. Upon killing the spiders and retrieving your gear, you exit the room into an all-to familiar cave. Following the redstone torches (less light) you come into a large cavernous room with cobwebs everywhere. Blocks are present for you to jump on if you do not like hacking and slashing your way through the cobweb. You enter a slightly smaller room in which you see the Spider Queen fleeing into a tunnel. There is a saddle in the chest next to one of the walls, and you see a pig in a stable next to another wall. You pursue the Spider Queen to a HUGE Cavern in which she turns towards you ready to fight. Spider Queen Boss - Her advantages persist of the ability to spawn up to 5 regular and 2 cave spiders per minute, and she leaves a 2-3 wide trail of cobwebs behind her - She is able to climb the walls of the cavern, enabling her to attack from above
Once her health reaches below a certain point, a familiar burst of arrows land next to you, and the Skeleton Boss emerges, climbs on the Spider Queens back, giving her a range advantage allowing her to escape. You return to the Resistance HQ and report on what happened, and you receive better equipment for fighting the Duo, which is the next task.

If I learned anything from being a Skyrim bookworm pack rat, it is that you can make a story into volumes spread over various dungeons that have no connection and people will want to do the various optional side-quests within an open-world environment.
The latest snapshot allowed for writable books and so a variation for "story plot" Mojang can add in official books into the game that give us a little back-story on the creation/hints/secrets of minecraft. The books would be found during specified generated events (like from boss instances).
Story Idea: "The Broken Record" - Secrets of Disk 11.
