The diagram above me is what I thought of.
SKELETON Level 1: These are the normal-spawning skeletons of vanilla Minecraft. Level 2: These are skeleton knights. They are protected with armour and utilizes a bow that can score critical hits when fully charged much like the player's bow. They have the same health as a regular skeleton but wielding 2 armour points. Upon death, they drop 5-7 arrows, 0-1 iron ingot and rarely, an iron helmet. Level 3: These are advanced type of skeletons using glowstone integrated goggles and a glowstone powered bow. The glowstone powered bow sets you in flames if you are hit. The advanced skeletons can also see you from a far distance thanks to his cyclops-like glowstone goggle. He is a real pain to defeat as he uses armor that is as strong as iron. He has the same health as a regular skeleton but has 5 points of armour and is fireproof. Upon death, he drops 10-19 arrows, 1-2 iron ingots, 1-4 glowstone dust, 0-4 fire charge and very, very rarely, 1 obsidian block. Also he only appears once you opened a portal, he got all his glowstone supply there.
ZOMBIE Level 1: These are normal zombies found in Minecraft. Level 2: These are armoured zombies which might have been past survivors wielding armour, then got himself bitten. He has the same amount of hearts as a regular zombie but has 2 armour points. He also has higher damage scoring 4 hearts of damage when he attacks you. He drops rotten meat, 0-1 iron ingots and rarely, a damaged iron chestplate. Level 3: They appear to be zombies with very decent armour. They wield a stone shovel, axe, or pickaxe or uncommonly, a sword. They are moderately fast although you can still outrun them. They have very high health and have decent armour points. They drop rotten meat upon death, they may also drop their weapon in a damaged state and they can also drop obsidian, although rarely.
CREEPER Level 1: The normal creeper we all hug.
Level 2: This is the creeperbug (well, that's what I call it). This is a faster, more agile and heavily destructive version of the creeper. He is swift. He also takes more punishment than the normal creeper. He has a bigger explosion radius and is as destructive as TNT. He drops 5-9 gunpowder, 0-3 fire charge and very, very rarely, TNT. And he usually appears out in the open. It is very, very rare to find one in a cave as it can explode on you before you can even swing your sword.
SPIDER Level 1: The normal spider. Level 2: This spider level is usually spawned as a spider jockey. This level gives the spider some protection. Nothing much special about this spider besides having armour. It drops cobwebs this time. Level 3: The advanced spider has all it's eyes mixed with glowstone dust which makes it glow. It drops cobweb and glowstone dust. And if you are hit, you can be set on fire. They are much quicker than the normal spiders, which makes you unable to outrun them. But don't worry, they're not easy to find.
If you think some parts of this idea needs to be changed, please comment.
Good ideas you have there, but how would the Skeleton get to the Nether and get Glowstone?
BTW sorry to break it for you, but there's an enchantment called Fire Aspect which sets mobs on fire. This may eliminate the need for Glowstone Bows.
I think this is a nice idea, I've always suggested that minecraft should get harder the more you advance in your world, so maybe to have all these mobs in the beginning of the game is not such a good idea , but as you advance yourself in minecraft and evolve in the world around you , the game becomes harder. I dunno : Good Idea you have there
I like the idea of having Zombies and Skeles occasionally have armor or a weapon like in the olden days, but I don't like the level 3 ideas. (Except for the Zombie one) They don't make much sense. Spiders with armor? Naw. Also, the current creepers are annoying enough, they don't need a higher tier.

Sir, I didn't add the glowstone bow as an obtainable item. It's just the skeleton's weapon. Think of it as the skeleton suddenly enchanted his bow...
Also, enchantment tables are very expensive to craft and advanced skeletons could just spawn like an enderman.
Oh, and about the Skeleton getting glowstone? I edited the post just now. They appear AFTER you build a nether portal so there will be a logical reason for them to appear.
