I understand that Minecraft is an ever-growing game, and I think that's one thing that I love. The biggest problem for me, is modding the game to my perfection and by the time I have it right, a new update is out. Now I understand that I can keep with the original till the mods update but going through the re-install process with all the mods is a pain, and sometimes it takes a lot longer then I would like for the mods to be updated. This being said, my main problem lately had been how unimportant the updates have been. I'm still playing off 1.2.3 or 1.1 depending on which mods I want. My suggestion is to start slowing down on these frequent little updates, unless there's a vital glitch that needs to be solved, and start focusing on the major aspects you want to add. This would show major improvements to users and give the mod world a break for having to keep up to date and instead let them focus on their actual project, because I think I speak for many when I say that the mods are what makes minecraft, Minecraft.
Use mods at your own risk. If the updates break them that is your problem, not mojang's. I use mods and I do find this annoying, but I usually just play vanilla until the mods update.
As Strottinglemon said, hopefully the mod API will fix this, and it most likely will.
I think the minor, or should I say miner (I'm so sorry, I couldn't resist), updates are necessary, if they made every bug patch into it's own update, we'd already be past 3.0 now. But I agree with the OP, unless it's a fatal (Crashing) or game destroying bug, they should wait for a bigger update or just make bigger packets of little updates. I also agree with Strotting, hopefully the mod API will fix the problems, or at least help.
A new update is available. Would you like to update? Yes/No
No.
Play modded Minecraft.
You're probably still irritated though. Hopefully the mod API will fix this, or at least give modders a heads up before an update. If it doesn't they.
And that's what I do, but you still have to think about the simple fact that it also makes it a pain for moderators and newcomers as well. I am willing to wait for the mods to be updated but when a new element comes out from Mojang that we all really want to play, but the mods are taking a while to update, it starts to make me loose interest, and it also stops the focus of moderators on the new aspects that they want to add in when they have to focus on keeping it up to date with Mojang.

What's up? I'm the proud co-owner of a little ClassiCube server called Minebuild.

Sometimes, you just need a little more cave.
