I'm aware that the repair system in Minecraft is restricted to tools of the same material. But what if you could, say, put the uses of a Stone pickaxe into an Iron pickaxe? Sure, the reason why is because of the undeserved efficiency you would get. But my idea would be to reduce the uses being transferred in halves, fourths, or eighths.
This would be especially useful in Survival Mode and you're all decked out with your iron tool and armor bling but you still have those Wooden and Stone tools in your Chest. It'd be a complete waste just to throw it out but it's just too painful to slowly gather resources with the low-efficiency of both materials. So, you gain the benefit of being able to use your old tools, use your new tools for a bit longer, and you still aren't gaining too much from the whole method.
Of course, this should not work with Diamond Pickaxes because they have the special ability of mining and gathering Obsidian. But to level the playing field, I believe that excluding Diamond tools to begin with would be a good way to go.
The concept is not to have an everlasting tool. Of course you could do that. Mostly you're increasing the durability of the efficiency you get from having iron or diamond tools. The system's not perfect but say you have a Stone pickaxe and an Iron pickaxe. Since you pointed out that it'd be way too easy to keep an Iron pickaxe with easily made Stone tools, I would say that the benefit of combining the two would be fractional but still present. If you think about it, even if you are increasing efficiency, you are losing durability. So I'd probably define the transition from Stone to Iron would be 1/16 to 1/32. This way you can still get the benefit, but you aren't encouraged to make a bunch of stone pickaxes just to keep one iron pickaxe.
