So the ocean serves approximately no purpose as of now, save for being an area where raw fish can be obtained and having Mycelium biomes here and there. So why not two unique underwater structures?
R'yleh, the ancient city where dead Cthulhu waits dreaming. It could be large enough that spires from it's non-Euclidean towers can be spotting from a boat, and sprawling enough to get lost in in search of some forbidden space horrors from aeons past. Maybe a warp to the chaos dimension for a boss fight with Yog-Zothoth (or maybe not) or some ultra rare other wordly mineral.
Conversely, there could be an Atlantis or a Lemuria, an underwater wonderland made of gleaming marble and filled with complex mechanisms useful to you or a quarry that is the only place to obtain marble and tempered minerals, while you are hunted throughout the city by mechanized guard dogs and guardians like in Castle in the Sky.
I really liked the Cthulu temple thing, it's a nice idea plus it's a reason for travelling through the ocean. Another thing that would be cool in the ocean is a hostile mob, like a Kraken or giant octopus-squid thing, not sharks, just to make travelling through there more dangerous. The Atlantis thing it's a nice idea, but for a mod, not for the normal game, it just doesn't fit with Minecraft, but an underwater Cthulu temple fits very well. Oh, and no bosses there, just a stronger mob like blaze is in the nether.
