FIRST, If you have BOUGHT MINECRAFT, then you may transfer your account to Steam, in which Steam will send you a gift code to unlock the MINECRAFT offical Steam edition.
SECOND, if you have bought the game via Steam, or your transfered your account, then you may use a new feature, a checkbox for signing into Steam.
THIRD, You could set up Steam servers, which those who are playing via Steam may access from the Overlay.
FOURTH, No achivements should be in Steam, as that would be stupid to see

STEAM: ACHIVMENT GET! *something here*
FITH: The game will continue to be normal.

what update problem?
steam updates all their games...
TF2, L4D, Terraria, ect.
They would have too worry about sending the update too both regular minecraft and steam, and the way both of them update is different, Steam does it automatically, while Minecraft is physically updated. I don't know, this might be me not really understanding program, but i'm pretty sure their different.
Also I'm pretty sure their were a couple more problems stated by Notch.

But a simple inbuilt server listing and a option not to list your server if you dont want to would be rather nice..
being able to sort by ping's or players online would make for easier finding of good servers..
