Strongholds and villages, the first sign of both ancient civilization and current events. I'm not here to discuss or theorize what happened to make strongholds abandoned and have an inactive portal to The End or why villages are all that exist, but I want to suggest something better.
Strongholds are few and far between, but they're large in size and underground. How about we create an opposite? Small surface ruins (towns) that are greater in number. Perhaps they could have ancient crumbling wall segments surrounding the town as well. Ancient worn roads. Houses of various shapes and sizes (like what you see in villages), but with holes in the wall and roof.
And now an awesome twist! We're going to take a little bit of stuff from the stronghold here. Some bricks will have silverfish inhabiting them, and a couple monster spawners will be located inside some of the crumbling structures.
And lets not forget the reward for exploring! Just like the strongholds, you can find treasure boxes scattered about the ruins in numbers of 1-3 depending on the town's size.

The fountain area. The fountain does work, just add water. The area surrounding the whole fountain covered in cobblestone would've been a lake, but it dried up long ago along with the fountain.
Overlook of the ancient town. Making the fountain and lake around it was strenuous and thus I left the buildings ugly and unfinished from the outside. However, all the rooms in the buildings are like mazes to get to the treasure box, spawners inside!
The blacksmith's place, the forge long-since dead and cooled to obsidian.
Market stalls, for the villagers to sell their assorted goods, long since abandoned.
I liked this building the most. The largest and ugliest from the outside (since I was too lazy for touch-ups), the inside a-maze-ing. Plenty of wall and little window. Mobs are sure to spawn within.
I think you should search. This has been suggest in so many ways before. (many very similar to this)
Not all of us think exactly the same though. I'm not talking about simple square cobblestone structures that are almost entirely destroyed save for a few tiny wall sections and corner pillars and each building being spread far from each other. I'm talking about what you would think would be a fully functioning self-sufficient town (if it was still inhabited). Ancient remains of farms. Dry crumbling fountains, depleted wells. A blacksmith building with a dead forge (where maybe the lava had cooled and became obsidian), structures at least 2 stories tall and wider than your average (modern) village building. Cobwebs, monster spawners, chests. Roads and walkways, bridges, tunnels. The whole darn thing.

I'm a firm believer of "a picture speaks a thousand words" and I aim to show what I mean. Its easier to show what I'm talking about rather than describe.
Thank Jeb (or Notch) for superflat worlds, it sure makes building towns and great buildings a lot easier.
Well, he could bump an old thread, or create a new one. I don't see the difference really, except this allows for a clean slate of ideas.
