Most of us have seen that rare moment when a dungeon appears above ground partially.
I don't think this should happen the way it does.
If dungeons were coded to spawn above land on purpose, then in that occurrence it will not be a Dungeon, but a graveyard with a spawner, a symmetrical underground place with some staircases, halls, and a crypt room containing the zombie/skeleton spawner and chests. The halls will have a few vertical Chest-looking things, but these will actually be tombs and if you walk near them they will burst and have a zombie or skeleton appear. Because of the graveyard function, it will be much easier to tell where dungeons are, because the dungeon will be underneath the graveyard. Depth of the dungeon may vary, but it will still be connected by the staircases. The reason for the tombs on the walls is to add more challenge to the dungeon, considering the fact that it's easier to find.
The spider dungeons should be a burrow underground, hidden by a one layer thick dirt layer, and a shaft of cobwebs leading down to the spawner room, which will be like a cavern. if you touch the cobwebs, the spiders will be notified (tripwire web) and start crawling up to you.
Perhaps vines can hang from the ceilings of all dungeons, to fit in with the mossy stone.
Also, because the entire thing is one large maze of cobblestone, the floor area will be much larger as well, giving a more bountiful supply of Moss Stone. Moss stone staircases will have to be added as well.

Actually, never seen, played, or for that matter, care about Skyrim.
