Since Notch is already planning for new bosses to appear, we might as well give some input and perhaps inspire him.
Boss: Netherkraken
Imagine this. Your in the Nether, wandering around in a nether fortress, looking for some materials or something. Suddenly, you notice an obsidian doorway ahead, which is odd since there's little to no obsidian in the Nether. You run over, and find out that it leads to a colossal cavern on the other side of a wall, and that Nether Fortress Bridges cross all over the place and mostly around a huge pit of lava at the bottom. Suddenly, a giant creature appears from beneath the lava, taking up about half the lava pool. It has a face somewhat similar to a ghast, but the tenticles are longer and a lot bigger. Using one of the tentacles, it smashes one of the NFB's (Nether Fortress Bridge), which blocks the exit, and begins to shoot heaps of ghasts out of its mouth, all the while attempting to corner you. In order to defeat it, you have to shoot it in each of its eyes (Two of) five times; Ten arrows in total. There could be chests scattered around, filled with arrows, in case you miss.
It would have to be so its not the same every time, or else you could watch a video on youtube and then it wont be as exciting, but if it is different each time, it becomes a bigger surprise and greater adventure. So it should be that there are hundreds of different boss outcomes, and by entering the obsidian door it randomly chooses the outcome or boss script to run. that way you never know what to expect!

All future bosses should get their own dimension to frolic around in instead(like the enderdragon)
It's also a lot simpler to code instead of having a boss appear in a specific room in a randomly generated world, the boss normally spawns in it's own dimension. No harm done to the main dimension whatsoever.
mabye it should be like an enderdragon but of the sea lives in a HUUUGGEEE lava pool with walls made of bedrock surrounding it there is a chest full of fire resistance potions next to the doorway the only way to kill it is to drink one and go in after it.
Just got an idea for the boss. Yes, it would require a new area, but this one seems a little more epic. What if, every time you went through a nether portal to the nether, there was a 25% chance you would end up in some sort of twisted variation of the nether, and upon your first arrival there, you fight the Nethercraken? It'd make it a lot more awesome, with it randomly running around the Twisted Nether, and it'd be easy to get stuck in there; The portal just needs to be broken.
If not the 25% chance thing, perhaps the obsidian doorway could be a portal to TwisterNether or the large room?
Perhaps during the boss battle, to make it harder, it could knock huge stallactites from the ceiling that could block your way or kill you? Of coarse, shooting its eyes would be difficult, since it's collossal and would be moving a lot, and as such would have tentacles in the way, with the addition of the Ghasts to shoot. But i do admit, five arrows isnt much. Perhaps instead... Yes, this is an idea, but it'd delay Notch a bit. What if he brought cannons into minecraft, and in the Twisted Nether, you had to load them up with TNT and shoot at it for ages?
Another boss idea, perhaps for the Overworld: Ancient Blaze.
I was thinking maybe you could be exploring around in the overworld, and stumble across some ruins. You go in, and look around, finding some ancient relics and even a new mob known as the Stone Blaze (Just like the ordinary blaze, but spawns underground in the Overworld and is made of stone. Shoots arrows instead of fireballs) Eventually you come across a large room with giant pillars of ancient stone, and in the middle of it is what appears to be a floating cube of diamond blocks. Of coarse, this would lure the player in. They would head towards it, and step on a hidden pressure pad. The core would begin to glow, and the pillars would too. The pillars and core would float into the air, and begin boring through the dirt to the surface. The player would race out of there, and get to the surface, where they find a giant Stone Blaze floating around, beginning to destroy the overworld, and launching Stone Blazes out of the pillars at the player. Perhaps to beat this boss, they have to climb from pillar to pillar? E.g a pillar is near the ground, player jump onto the ladder on it, climbs to the top, waits for another pillar to come past, jumps onto that one, ect, until they get to the head, where they have to get rid of the dirt, get into the inside, and flip a switch, which would turn it off.
Also, i do agree there should be a backround to the End, like why it's so important and such. Another idea would be maybe like, the bosses can be fought in their original areas, but maybe there could be like, (this would fit with the Sky Realm,) a dream realm, where you go to a certain area and it's basically a Boss Blitz mode.

After you beat all the bosses as well as the enderdragon, there is a separate dimension that is basically like a giant arena of sorts. There are portals that allow you to re-fight the bosses, and a "mob Colosseum" in which you would fight of waves of mobs.
