The aether is good however we will probably redistribute some items to other dimensions.
As for the portal it will probably be made out of glowstone (maybe you could very rarely find it at the bedrock layer)
However activating it is tricky as pouring water would probably be for the water dimension. Maybe it just activates by itself and you can turn it on and off via pistons.
Earlier on I suggested that on the bottom of the ocean biomes you could find "magnesium nodes" (a real life occurring rock). These could be smelted and crafted into ore blocks to make the Kyther portal. In the Kyther you could use the sticks to make magnesium tools as well as the ore being at a decent rarity.
As aqua-marine tools and armor work best in water maybe the magnesium tools would be the main type for work on the Kyther crust.

As a suggestion for the End, perhaps when you click the Enderdragon Egg, it spawns a dragonoid,(some sort of walking dragon?) that when you defeat (Easier than enderdragon, but is a mini-boss) it creates a portal to the other Sky Dimenson (Aether perhaps)

So... We seem to be having eyes for just about every main dimension. Eye of earth, Eye of the nether, eye of ender (for the expanded end)... Maybe all of the different eyes would, after they are acquired, lead you to the boss portal for that dimension. As I've said previously, it would make sense for endermen to be in every dimension. So if you combined their enderpearls with some kind of hard to get material from that dimension, you would make a eye of whatever dimension. When thrown, it would fly towards the boss portal, just like how eye of enders work in vanilla minecraft. I'm thinking that, for crafting, you would have an enderpearl (duh), combined with one of the following materials
Overworld: I'm thinking slimeballs might work, as would mossy cobble. Or it could just be a diamond, especially if the boss has something to do with diamonds
Nether: Blaze powder and magma cream (which drops from the magma cubes). I'm not considering anything that has been decided that will be added to the vanilla Nether, so feel free to object. This also applies to the Aether and Water dimension
Aether: 1 gravitite (or something similar) plus 1 drop from a rare mob
Water dimension: A drop from something found at the bottom of trenches
Eye of ender: 1 of each of the other 4 eyes crafts 1 eye of ender. Leads you to a (static) portal to the expanded end
Note: When you try to use an eye outside of its dimension (except the eye of ender) It will teleport you to a random spot in that dimension. And by random, I mean in midair, in lava, deep underwater... or possibly even inside of blocks.
Also, you don't need the eyes to activate the boss portals, only the expanded end portal. Or maybe you just need one to activate the portal. Either way would be fine.

EDIT: Also, it would benefit everyone if you put all the things that have been decided (like that seriously long post about the Nether) in the OP, so that people who haven't been with this thread since the start can see what you have already decided and not waste their time suggesting something that has already been decided/replaced/rejected
EDIT 2: I think it would be a good idea to have multiple things like this, and by things like this I mean things that have a separate version for each of the four dimensions

Having precious gems upgrade things isn't a bad idea... What if Rubies, representing fire, powered up the furnace to level 2?
Diamonds would work well with the enchanting table, since it already includes diamonds.

What about a forgotten world? A world seemingly abandoned from all but a new Mob, Shepherds. These mobs are neutral until you attack them or their sheep. However, the world's inhabitants are living in constant fear of the Wolves. Although they aren't "Bosses", these wolves put up a menacing fight until you either A. Kill all the Shepherds and join the Wolves. or B. Kill all the wolves and join the shepherds. Killing the sheep will yield the Wolves compass. Now you will have complete assistance with battles as the compass will summon 10 wolves from nearby biomes when you right-click. It is also the key to activate the Graveyard Gate. The only way to get to the Time-stop Dimension is in the graveyard's static portal. Killing the Wolves will convince the Shepherds that you will make better use of a Eunophonean ghoster thingy than them. This item will allow you to make blocks of Bedrock non-solid for 1 minute IRL. The graveyard is built on top of bedrock so this will allow you to get to the Time-stop Dimension as well.
Now, the Time-stop dimension, inspired partially by Pokemon Mystery Dungeon, Explorers of Time/Darkness/Sky? Time gradually slows down until it is a completely grey world, with everything frozen in Time. Then out of the Earth comes a Boss that you have to fight to recover Time to the world.

For the nether boss, we need it to start of as an omeaoba and it absorbs all the blocks around it andf turns into a gaint mutating monster which heals or gets stronger with blocks taken. Upon killing it, the blocks are restored.
