I was thinking you could make a spoiler, or several, one called Nether content, into which you would put that massive post, then Aether content, and so on until all of the main and side dimensions are covered. The main and sides would be seperated. Then of course you add a boss section, and describe each boss and its portal there
That might work, gonna rough draft it in my spare time and see what works best.

The nether silk worm and the nether metal (liquid metal?) enemy need some love.
I was thinking about the liquid metal mob. I think it would be a good resident of the End rather than the Nether. For Iron the player can refine crystals down using sulfuric acid buckets. Each bucket costs 9 fire-gems though but then again you can probably find some buckets in Nether forts. (you will already find water in cauldrons there).
As for the silk worms I am thinking along the lines of the Antlion Grub form HL2 E2. I need some time to do designs though.
Meh, I don't think we should have a metal enemy in The End. The End will most likely be populated by the endermen and some other ender things.
We should keep getting iron in the nether reduced to killing an uncommen mob, The crystal system might be a bit too complex for some.

Fall off a cloud, you fall to a strange rift, which takes you to the normal world sky. when about to hit the ground, you slow down. unless water is under you. then you plummet.
Made by seastone (acquired from echo lake, occasional bits are floating on water) with access to the sky. They are made like a bowl, and you shoot up if you stay in for 5 seconds. you hit the rift, and shoot up. then you land on a cloud. activated with water in the bottom.

you would use a dynamic portal system and this would most likely be the first dimension (besides nether)
2. Otherworld
This dimension has many unique blocks and ores better suited for miners, since it has no sun and is always dark and cloudy, you can't farm here (but you jump higher and fall slower due to lower gravity). There would only be a few different mobs here (including creepers), using the different stones and ores you would use them to make a portal to the boss dimensions. lava and fire cannot be placed here.
you would instead use a teleportation rock to get here, found in chests and dropped possibly after a boss fight.
3. Pearly Gates
named after the material the portal is made out of, this static portal appears after you've defeated the enderdragon, this imension would be populated with flying creatures and extremely difficult mobs, as well as a few new ores and blocks, also has villages and structures including dungeons. there are no boss dimensions instead boss fights happen at the end of the dungeon and rewards are very powerful.
the portal would be made out of pearl, found in otherworld and activated by the enderdragon egg.

Gotta Re-organize the OP to make way for a future "dimensions" section that has the basic mechanics and details of the main dimensions first, Bosses will come later I suppose.
first things first: is the water dimension confirmed, or just fan spinoff, and where is thi idea going in the future, a giant mod?
secondly, i made a tweaked diagram of the dimensions, but i can't post,the only change i made was adding a "rift" dimension, where you go after each boss fight, once you beat all the bosses the way to the end opens(you can go back though.)
each boss would drop a crystal, which you need to place on four pedstals in the rift (that opens the end portal(i don't like the current way to get to the end.))
lastly, i thougth of side dimensions where two dimensions collide f.x: the obsidium, where nether and the water dimension meets, and make a flooded obsidian cave system.
Water dimension is definitely not confirmed. This is prolly gonna be a giant mod, once we have all the mechanics and such figured out.
There has to be a unique way to fight every boss, and their attacks can affect terrain and stuff, I have an example for a lava snake's attacks and movements.
Movement: swims in lava, can come out to make arc attacks, raise its head out for mouth attacks, and slither on land during the land phase.
Arena: a netherrack platform at lava level, it's surrounded by a lava ocean.
Ability: it destroys any blocks it touches, it decides to destroy a little of the platform if it loses 1/5 of its total life, and breaks things if you attempt to build them.
Fireballs: shoots many ghastballs(reflect, they won't break blocks) and a few small magma cubes. Charges attack by inhaling.
Lavabomb: fires an exploding blob of lava with a radius of five. Charges attack by puking in its mouth. The lava lasts 5 seconds.
Tail slash: an instant attack it uses if you try to build up.
Lava wave: a wave that happens when it's under lava, it covers half of the platforrm, lasts 15 seconds.
Arc: it arcs from lava to nearby lava, it can use this to damage the platform by going through netherrack instead.
Firestorm: fires many ghastballs that don't break blocks, a lot of ghastballs. It can also through big ones that have to be blocked then hit(high damage).
Weakness: ghastballs and sword(it rarely gets in range of attack).

That could work, though I imagined it as a bit bigger than a silverfish.
