Interesting. In my opinion the ender should be a terror dimension. Everything there plays with your emotions and skills to make sure all the skills you have learn't so far go to waste.
Example: Endermen, curiosity can kill you.
Ender-lizards (my idea for a Nether End mob): Will attack you if it sees you attacking any other mob.
What I'm saying is you have a good back story while I have a good idea for the finer detail.
Maybe we should start a list of Mob ideas that would work in the Ender. A while back in another post someone had the idea of a white spider which would attack you but could only hear you. E.g. If you where mining it would find you a lot quicker.
Endermobs were suggested awhile back, and I still support them, the original suggestion was that each endermob has to be looked at to provoke, and they all drop different pearls. The four pearls can be crafted into something used to access the end.
The three endermobs that were suggested are still tthe best IMO, I've made small modifications to the pearls so they're throwable:
Nether - Endersaurs; large raptor-like creatures that can stun players, their pearls stun what they hit, the stun is a splash attack.
Skylands - Enderghosts(or enderwraiths); they can fly and never spawn in groups, when they spot a player they create 4 illusions that can't damage anything and vanish in one hit, the enderghost and illusions circle the player, only the real enderghost attacks. Their pearl creates a decoy where it lands, all mobs will chase the decoy unless already targetting something else, the decoy runs but can't fight and dies in one hit.
I thought of the one for the water dimension, and the guy who had the endermob idea liked it.
Water Dimension - Endereels; treanch dwelling electric eels that attack by swiftly pursing you, shocking you on contact, their pearl shocks targets, it has no splash damage, but it has high damage and paralyses the target for a second.
I'm going to settle this.

The actual object that helps with the boss is a 1 block object that sits on the pillars (not all worlds will have huge pillars, like the nether's will only be 1-2 tall, and be gradual/rounded).

I think you missed the point here, the pillars don't have to be pillars, they're just raised sections of ground where the actual device is.

What if I want it on a wall, ceiling, or crater? Instead, the boss reward should always be on an obelisk with the exit portal. There, you have a raised thing.

It is a nice concept, but one of the ingredients for crafting the keys should be dropped by some sort of miniboss. Maybe that could be a replacement for the gold ingot.
I don't think I clarified that, the gold ingot represents a key dropped by the boss, but the pearls could be crafted with mini-boss drops to make the eyes, interesting...
I think we might need the daughter threads now.
We're generating bosses, items, portals, mechanics, for most of the dimensions, and may be developing mini-bosses soon. So I don't know, are we ready???
Also the colored blocks represent dirt, netherack, and the kyther/aether common material maybe sea stone and blasted sand?

It would make a sense of the, So close and yet so far, trope.
I was slightly inspired by the above post, for how the portal to the EnderDragon's realm should work... Instead of keys, segments of the portal frame should simply 'activate' once the boss for the respective realm is defeated, but the player should somehow become aware of this. I think it should be like this because keys can be easily lost if one isn't careful.
How about, the bosses aren't actually evil, just misunderstood, like your Berserker, he's angry because you blow the horn, so obviously someone, Enderman, stole it. He could have dialogue that appears in chat log like,
"So you're the one who stole my horn, well die!"
And then battle commences.And once you beat him he becomes more relaxed, and sends a servant too put his key in.
