I know that repairing an item you need.... example:
"I have a stone sword with 20% of its durability, other with 50%. Then, I put them both in the crafting grid and put only one sword with 70% durability."
I think this actual system is rather useless. You can use them both without repairing them and will have the very same result. That's why I am starting this topic.
Here's my suggestion:
1- Make a new tool, called HAMMER:
= Wood or stone or gold, etc.
2- Define the durability (the default minecraft tool durability):
Gold: 33, Wood: 60, Stone: 132, Iron: 251, Diamond: 1562.
3- Define the "durability cost" to repair items:
Wooden Tools: 1, Stone Tools: 3, Iron Tools: 7, Golden Tools: 15, Diamond Tools: 63.
* Every enchantment (2 enchantments of the same type WILL count towards the cost) will boost 20% of the cost (ex.: Diamond Sword with 5 enchantments: 63 + ([63/5]x5) = 126.
4- To repair, put the hammer and the tool in any crafting grid. It will make a full durability item of the same type and enchantments and will spend the hammer's durability. If the cost to repair is higher than the hammer's durability, the process won't be done.

Nah, this is really just making things more complicated and simple. I Like the way it is. Simplicity is the reason i go back to play alpha/ early beta's every once in a while.

2. Repairing wipes enchantments.
I do appreciate the simplicity, but I was a bit disappointed when I learned the details.
