I find it a bit strange that an entirely new story and dimension were created after a mob that notch coded out of boredom late into development. Why not have an alternate ending involving Minecraft's resident evil little *******? I am talking about The Creep. A world inhabited by fire, TnT, Creepers, and the truth as to their existence. Fight the Creeper leader and uncover the secret of the demons of the game.
I do realize the difficulty of a creeper world would result in instant death in almost every case, but it is a challenge we would all partake in.
There is one bad thing about the Enderdragon - people now want more bosses. Not saying this isn't a good idea, it's certainly possible, but people will now want bosses for every mob. Maybe new bosses could be implemented completely differently to the Enderdragon. Random boss battles when you've reached a certain milestone?

No, Minecraft isn't a combat or boss-fighting game. I might go to the End place once or twice some day... but I could care less about fighting some big dragon thing. I'd probably just burn, blow up, or suffocate the damn thing and never come back.
I'm one of those that subscribe to the idea of creepers being plants. Following that, my version of a creeper "home-dimension" would be a lush jungle world full of deadly vegetation.
Perhaps you could find juvenile creeper plants, which would be a few creeper heads attached to long stalks in the ground and with useless, shrunken bodies dangling below. Maybe in their natural habitat creepers have a predator that preys on them by taking them out too quickly for them to detonate. If you kill some of these creatures and collect their teeth you can craft "Creeperbane arrows" or something. A fully drawn bow shooting these will kill creepers in one hit!
Or, you know, maybe something completely different.
I like the idea of expanding the Creeper myhtos, but NOT a world with TNT + fire, as Homem Pigman said. Perhaps the Creepers are creations of a distorted world, where all living things are as bizarre as the Creepers(after all, it's awkward as a living species that EXPLODES as a defense can be still alive and breeding in the Overworld...)

Who says minecraft isn`t a combat game? If you like building, its a building game. If you like fighting, its a combat game. If you like surviving, its a survival game. If you don't like spiders, its a horror game. Adding more bosses would simply give you more to do in the world. Its not necessary to fight them, but if you want a challenge the option is always there.
And I still like the idea of TNT spawning naturally, but that's not going to be the entire landscape. Make them more like ore deposits.

The boss could be Queen Creepus she spawns creepers and shoots tnt at you.
