The transportation in Minecraft is slow and awkward in my opinion. Minecarts are decent, but it's not very friendly to those who want to move multiple things at a time (Glitches and such). And boats....those just plain suck. They're slow, they break, and you might as well sprint on land. The only thing they're good for is ocean exploring, and that's not an entirely common practice.
For Minecarts, I have a few rough ideas of how we can go:
1) Upgradeable Minecarts that move faster/carry 2 entities/self propelled. They could be made out of Gold, Redstone, or even Obsidian (Diamond is too OP already, no need for it here).
2) Connected Minecarts. You could use Slimeballs?
3) Trains. Fast, large, (Say about 2 blocks wide), and they have the ability to turn/change direction basically. You all know the classic "Pull lever, move track" scheme, right?
3a) Trains are for people who have progressed far in the game, and want something more for their hard work. These would be even better for servers.
For Boats, I think that other thread with the entire post on Get Satisfaction is great. But if you're too lazy to go over there, this is the basic idea from it
- Upgradeable boats, that turn into ships, and eventually large sea fortresses.
I really only have a problem with traveling down small channels of river that keep crashing the boat. And that it's so slow. Perhaps a raft that is easily maneuverable, and only runs ONTO the land (So you only have to slowly push it back onto the water).
I'm not sure what you all want, so just discuss your own ideas here too.
Something air-transportation like (Credit: Loafofcheese, that guy who made a glider thread)
1) Gliders. Yeah, you just get to a high point, and glide down, faster than sprinting.
2) Parachute? If you accidentally fall, you could activate the parachute, and gently fall down without taking damage. Could be at the speed of a falling chicken, and you could move very very slowly.
I've always wanted something more. These ideas are great. I also wish we could have a land transportation like a type of car. It would be especially useful for servers that use roads.
I thought this was gonna be about cars and I was gona give you no support. However, it isn't about cars so...

I do want a better Minecart system, as it is underdeveloped, simple, and lame part of Minecraft that should be much better. Boats are not slow. for 5 wooden planks (1 1/4 of a wood block) the speed is adequate. I do agree that they are fragile. Also getting that stick back after the boats destruction is ridiculous, especially if it was destroyed by yourself. I think trains, gliders, parachutes, ect. do not belong in Minecraft, it would ruin the partially modern, simple, independent, fanatasy style it has.
EDIT: also, NO MORE GOLD. that is one of the problems I have with powered rails. I don't care if gold currently doesn't have many good uses, gold is rare, and for powered rails cannot be explained in any way how it creates movement. Gold is not the conductor (or shouldn't be) because redstone is a conductor, and redstone isn't the power source as it still requires external power.

No flying machines please. No cars either. (How is a wheeled vehicle going to climb a bunch of 1-meter vertical steps? Even if you forget about real life and just try to picture it within Minecraft, it's laughable at best.)
The best ground transportation I've come up with (apart from minecarts + boosters) would be a system of water-canals to travel on by boat. It moves you quickly, is usually fairly safe, and makes it easy to hop straight into a water elevator from whatever canal you're in. Sure it takes some work, but half of it is just placing a bucket of water, grabbing another from the blocks you just filled in, and repeating that over and over and over until you have a filled canal.
