ENHANCED FARMING
Farming has become a big part of Minecraft; farming wheat, melons, and animals for food, pumpkins for decoration, sugar cane for bookshelves, etc. I really like what Notch has done with farming so far, but I think we can take it one step further.
-Farmable Cocoa-
We were promised that cocoa beans would be farmable, but that hasn't happened. Brown wool and cookies suddenly become too rare when cocoa beans can only be found in dungeons. We need a farmable cocoa plant, it might act similar to wheat.
(I know this has been done in mods before)
-Apple Trees-
Currently, the only way to legitimately obtain apples is to find them in strongholds, which seems a little unbalanced. Apples shouldn't be rarer than golden apples, so we need a way to farm them. What better way to do that than with apple trees? They would be a completely different tree, but would act just like an oak. You can identify them by the tell-tale apples in the leaves, which drop when the leaf block decays or is broken. It would have its own sapling. I don't think that there should be such a thing as a golden apple tree, simply because if you get lucky and find it, you can farm it for infinite golden apples, which is a little unbalanced.
(I know this has been done in mods as well)
-Orange Trees-
Just to add variety, let's through in some orange trees. They would act exactly like the apple trees, except a new item, oranges, would be dropped instead.
ENHANCED NETHER
Notch and Jeb have done well in expanding the Nether in 1.9, but I feel it's still rather empty. Perhaps new blocks and mobs would do the trick?
-Nether Ores-
I know it's been done a million times, but here's my take: 3 ores, the names of which I have not decided. The most common one would be a grey color, and would be about as common as coal is in the surface world. I'm not really sure on the use for it, perhaps a sort of fuel or something for brewing? The next ore would be about as common as iron is in the surface world. It would be pink-ish and would have the lapis lazuli-style texture. This one would be used for making a special type of armor that is as durable as iron but has extra fire and explosion resistance (will stack with fire protection and blast protection enchantments). The last ore would be as rare as diamond, would be orange and might be used as a special brewing ingredient?
-Underground Mobs-
With the addition of ores, the Nether needs some sort of danger element to mining. Magma Cubes would spawn underground as well, and 2 new mobs would be added. I can't seem to think of anything good for original underground Nether mobs, any ideas?
-Chests in Fortresses-
I was rather disappointed when I found out there was no chests in Nether Fortresses, currently the only point of going there is for the Nether Bricks, the Nether Wart, and the Blaze Powder. The chests could contain items like Nether Wart, Blaze Powder/Rods, Ghast Tears (rarer), the Nether ores, etc.
ENHANCED PIGMEN
I am not alone in being aggravated by the new NPCs, so it's time for a change.
-New NPCs-
All the ugly-as-heck NPCs will be replaced with normal Pigmen. You can tell their roll in the village by what tools they are holding: farmers could hold hoes, warriors could hold swords, etc. Also, a level of interaction would be added. Chests containing possible rare items would be generated in some homes. You could try to steal them, but the warriors would attack you and would attack you every time you entered the village from then on. This would also happen if you tried to destroy the pigmen's homes, spend the night, or attack them. At the same time, if you are in neutral standings with the pigmen (haven't angered them), you can trade with them. If you warm up to them, they might offer you some of those rare items in the chests!
-Modified Zombie Pigmen-
Get rid of that stupid sword they have. Seriously.
SUGGESTIONS FOR THE END
Maybe have some sort of special shrine that is only generated once in The End? It would act as a small stronghold with a few chests, and somewhere down below, a way to summon the Enderdragon.

He's right though, we need a way to farm apples. Just have a new type of tree that drops an apple every now and then, and even more apples when you cut it down.

Heh, whoops. Should've checked the wiki before posting that, it used to be that the only way to get apples was by killing Notch in multiplayer (it was an easter egg of sorts).
